Personally I'd like to see Rome 2/Classical era, a game based around the time of the Reformation or a game set in the mid to late 1800s, when they stopped carving up countries, continents but the entire blinking world.
Of the 3, I'd most like to see a game based around the time of the Reformation, because the religion dynamic could be interesting; do you remain Catholic and face unrest as rebel preachers try to turn your people or do you throw your lot in with the other side, risking war with the Pope?
Rome 2 wouldn't go a miss, so long as we had the same leisurely time limit of the first game (really, your only real issues were outdoing Egypt or the Julii on a short campaign, which wasn't too hard); many of the new games just aren't very time-friendly.
I think the third idea would be ultimately infeasibly large.
Hang-on, just thought of another; Mongols - emulating or surpassing the exploits of Genghis and his descendents would be cool, or trying to stop them as another nation.

Same; it would be awesome, although in terms of factions, it'd be interesting to see if they could implement it in a way it wouldn't immediately turn into Good vs Evil; I've found that two giant power blocks in TW games in the past don't really work as it becomes a war of attrition no one ultimately wins.
