The Airplane sequence in Mega Man Battle Network 2.

Those magnet walkways are SO ANNOYING. I recently replayed the game for shits and giggles, and it holds up surprisingly well. But even though this part wasn't AS long as I remembered it... It was still obnoxious. A speedbump in an otherwise rather good game.

Hmmm... I honestly did not mind the fade that much in DA:O. Ozramar on the other hand.. It never eeends! I hated it! All of it!

Other than this, Firewalker DLC for ME2 I think. I never thought I'd miss the Mako...

On Shadow of Rome, pretty much all of the 'stealth' sections as the mechanics made it more trial and error rather than any actual challenge. Also, there is a level where it is essentially a big 'all vs you' section in a spacious arena where you have to kill a set number of enemies within the specified time limit to get a wooden friggin' sword and then climb to the top of a tower without being knocked off by any enemy that decides to lob his mace at you. I bloody hate that part.

I typically just hightail it right to the section with the pressure plates, and bottleneck 'm. Takes a while to dispose of them all, but it avoids getting gang banged by monks.

I do the same thing, but the fact that it takes so long - and that 90% of that time is just spent standing still and waiting for the next enemy to enter the room - is the thing that makes me dislike it so much. What's worse is that you can't even leave Ashley in the room while you venture out and fight the zealots, because A) they also drop through the ceiling of the room, and B) the ones with the shields (i.e. roughly half of them) can't grab Ashley like the others can, which means they'll try to kill her instead.

Speaking of Resident Evil 4, how 'bout that hedge maze? Because apart from the Regenerators, those freaking Colmillos are the most unnerving enemies in that game, even without the possibility that they'll jump out at you at any moment.

The final boss in Metal Gear Rising. There were some other challenging boss fights but this guy was just a pain. Great game though if you ignore the nonsensical story. Also the World Tendency system in Demon's Souls can make an already challenging game excruciatingly difficult, espescially when played offline. Glad they got rid of that in Dark.

Deus Ex: Human Revolution's big choose your ending buttons. I like the game but I hate every single ending. That place where you first encounter the flood in Halo. I got lost in that hell hole for so long. The ending to Borderlands where it turns out I wasted my time finding the vault. Fighting "The Imprisoned" three fucking times in skyward sword.

Am I the only one who enjoyed the fade?

Dragon Age: Origins has two. Wanna take a guess? The Deep Roads and the Fade. The Deep Roads just take forever to complete and are just boring, the Fade... well if you've played it you know why, boring puzzles and a stupid transformation system to name a few. Possible the fact it should never have existed.

Knights of the Old Republic 2- Nar Shadaa. Longest planet on the game and has the most confusing ass story I have ever seen. Tried to add to much making you switch from Atton to a strike team and a whole bunch of other stupid stuff. By the time you are almost done you don't even care about the story anymore.

There are probably others, but my mind is a blank.

Since FTL is a rogue-like, I don't know if this counts as a specific "part". It's whenever you enter an area that's too close to a star. I hate solar flares so much, you have no idea unless you've played it.
