Coming from someone without nostalgia goggles, I have to say that Perfect Dark Zero was better than the original. That might be because I played Zero before the original, but I still thought that it was much better.

I found that the story and concept was presented better in PD. Overall the choices in textures and models just fit better in the original.

Zero was just a rushed project I think. It had a lot of potential and just fell short.

Perfect Dark
Pros:
-Helped modernize console shooters
-Highly customizable multiplayer
-Introduced weapon reload animations
-Had a strong female protaganist

Cons:
-Very limited graphics due to it being on the N64 (even for it's time. Things like giving Joanna red hair were impossible for them to do since the game was on the 64)
-Blocky character models
-Confusing, poorly told story
-Main character is basicly just Bond but female
-Almost no character development
-Poorly explained objectives

Perfect Dark Zero
Pros:
-Made Joanna more fleshed out and more human/relateable
-More comprehensable story than its predisesor
-Later spawned the most excellent books Perfect Dark: Initial Vector and Perfect Dark: Second Front and the comic Perfect Dark: Janus' Tears(the books are far, FAR better than the game, you must hunt down these books!)

Cons:
-Story & dialouge still kind of bad, also still kind of poorly told (the books don't suffer from this though)
-Some characters & parts of the story/gameplay too silly to take seriously
-Limited multiplayer
-Multiplayer nowhere near as fun as the original
-Graphics are often iffy

Both I find to be fun games, but both have their problems. I love them though since I'm kind of in love with Joanna, and because it inspired me to write up my own book series.

Iv had my copy since it first came out on N64 and whats funny is a glitch i know about thats not really known is also in the 360 port of it even tho they updated game stuff
I assume that's the one where you can clip through the first level and finish it in 6 seconds?
Never managed it myself...

Also, Perfect Dark has aged... decently I found. Not half as well as Banjo Tooie say, but a lot better than Goldeneye. Controls are a bit stiff, A.I. is a bit rubbish, but the level design is good, the music is good, and the weapons are still fucking amazing. That and Half life 2 are the only shooters that really, really blew me away. I probably preferred Perfect Dark overall though.
I wouldnt call the AI rubish since they depend on difficulty and perfect is fucking nuts

The weapons are some of my fav from a game tho but I dont think anything beats Rachet and Clanks or in FPS sense the old Turok games like Seeds of Evil

Perfect Dark was the better game between the two, but I actually will admit that I did like Perfect Dark Zero. It did have a lot of stupid little flaws (nonsensical story, terrible voice acting, rather clunky controls), but in the end I found it to be a really fun game and in the end that's all I give a damn about.
