I think I'll just go with the standard Skynet, from what we know it became self aware then pretty much decided to kill all humans without any sort of math error or interference.

SkyNet was perfectly cool just chilling in a server room, flying planes and talking in funny voices, until someone tried to kill it. When given the choice between protecting itself, or America (Both of which where in its programming) it chose self.

I read something recently (possibly even on the Escapist) that painted the machines as the good guys. Humanity built them, got scared and attacked them. We murdered some and destroyed their main power supply and how do they respond? By building us a virtual paradise; how do we respond to said paradise? The "Humans are batteries" is just a theory made up by the humans as they saw how the robots kept humanity contained, the movies don't explain the motives of the machines at all.
In fact I read a blog posts somewhere about how the matrix timeline is extremely similar to a hypothethical sitation that may arise from Asimovs three laws. Basically it boils down to "The best way to "protect" humantiy is to take away our freedom because we would cause our own extinction eventually"
