Its still a Call of Duty game. They just decided to cut down the name so it doesnt get shipped as Call of Duty 6:Modern Warfare 2(admit its a silly name.)

Frankly, it's probably the best way to distinguish it from the rest of the WW2 herd (which it is no longer a part of), since they decided to return to WW2 in World at War. Don't ask me why.

They just wanted to take one last swing at WW2 to see if people would still enjoy it if they did it well enough.

I heard that Infinity Ward decided to make Modern Warfare it's own franchise because they weren't happy with World At War and the fact that Activision was passing their franchise to Treyarch every other year. Not sure how much truth there is in that. Probably little to none.
