Wing Commander. Served perfectly well for both space fighting games as well as trading games with Privateer.

Mass Effect, of course. It's Bioware, so it's not really much if a competition. One of the things they excel at is creating completely thought out universes.

The only one on that entire list with any kind of stable universe is Mass Effect, since every other universe (except for maybe Metroid, we rarely see beyond what Samus's missions, so we don't know) is a war torn hell hole that has either some over baring goverment, aliens, or both trying to control/kill the human race in every way possible.

Mass Effect easy. It takes our current history and ties it into it's time line flawlessly. The fact that the Wiki is huge and has allot of history you don't get from the game shows how much time has been put into the universe. BioWare has even said Mass Effect 3 will not be the end of the ME universe and that they have other plains for it after. I also love how they made each race different then the others. Like the Asari are more understanding because of there long lives while the Salarians are more calculated and clever because they only live for 50 years.
Also how humans act in Mass Effect I can see really happening if the First Contact War really does happen. We would want to be at the top right away.

After Star Wars...

Mass Effect is the best on the list. After Star Wars it's the most convincing universe I've ever seen.

Mass Effect's universe has more build to it than the rest, as I'm sure has been stated before.

Mass Effect for being so goddamn fleshed out, and honorable mentions to Halo for being so goddam bleak

During the war with the covenant we go from having colonies across the galaxy, to them all being destroyed, and only HALF of earth now inhabitable. Yea, we win the war in the long run (only because the Elites rebelled against the Prophets), but there isn't really much of a future for us afterwards.

and starcraft for just being awesome.
It's not as bleak as you think (Very bleak, but not AS bleak) Yes, almost all of the colonies (which at their peek was over 800) were destroyed, but some inner colonies were spared (as they served no purpose to the Covenant, no forerunner artifacts).

So I wouldn't be too worried, the humans (in the halo verse) have pulled through tough times before, they could pull through this.

and my vote is halo btw.

Mass Effect, simply becasue it's STARTING depth and diversity is greater than most of those other long running game universes have achieved so far.

Mass Effect. The sheer amount of back-story and history of the game`s universe make it the most believable world by far.

MASS EFFECT. For the SCIENCE! I love how they take only ONE fictional scientific principle (the mass effect) and use it to make almost EVERYTHING in the game be conceivably realistic. I mean, talk about suspension of disbelief, I only have to suspend that ONE scientific principle!

Well, that and all the humanoid aliens... but I mean, you gotta have characters you can relate to (and I'll give 'em points for the Rachni and Reapers).

Halo, I have to say. Star Wars has the Force, something is never going to happen the way it does in Star Wars. I have nothing against Mass Effect's story, but the rest is in the toilet for me. Halo, because I can see everything happening. Kudos to the Arbiter!

I'm going with Mass Effect on this one becasue the setting seems plausible and, ah to hell with it, I just fucking want to live in that universe.

Half-Life qualify on a bit just becasue it is my favourite franschise, though only the first one since the setting of Half-Life 2 is practicly a copy of 1984 without the efficient mind-numbing.

System Shock is awesome too, just a wee bit unpleasant.
