Nintendo. They were the ones who basically saved gaming from death, they brought masses of new people into gaming with the Wii and DS and they popularized pretty much every gimmick and "big new thing" except online gaming and trophies.
Atari laid the foundation, Nintendo made games popular and MS and Sony ran with it. But I think its primarily Nintendo(with the NES) and Sony(with the PS1) that contributed most to gaming. Both pushed gaming into radically different directions. Basically everything after that was just improvement. I don't see that changing until we have like true Virtual Reality or something. 
How about Magnavox? First to bring games into the living room.
Before that you had to work in a computer lab for your gaming fix, or a little later, leave your house to go to an arcade. Both pretty exhausting activities.

I'm gonna have to go with the consensus thus far: Nintendo. They've been around the longest and have been shaping the way we see and use modern, in-home consoles for a lot longer than the other two. They basically single-handedly pulled the home console market from the ashes after the Atari crash in America.

Gonna have to say Nintendo. Even though it has fallen into near-irrelevance for a fair amount of gamers nowadays, they did kind of save the industry after the Atari crash.
In reality, all three companies have provided huge contributions to the gaming industry.
Nintendo basically saved the industry and made their brand a household name. To this day, I still know folks who refer to all household consoles as a "Nintendo" console. And with the Wii, they successful broke into the casual market. Unfortunately these days the casual market is pretty much captured by mobile devices.
Sony broke away from the cartridge based media format with the PS1 and established CD based media that has become the new standard. And with the PS3 generation created the Blu Ray disc standard that allowed for so much more space for game content.
Microsoft basically revolutionized the online experience for consoles. Sure, the Dreamcast beat them to online play, and maybe the PS2 as well (I can't remember?), but Microsoft brought things to a whole new level that established the benchmark for a solid online console experience. XBL provided friends lists, voice chat across games, and mostly painless matchmaking. Too bad 12-year olds have to dumb the whole experience down.
All that being said, I would give the edge to Nintendo, since gaming basically wouldn't be around in its current state without them. That being said, I think it is a toss up between Sony and Microsoft in recent years in terms of revolutionizing the industry.

Impact on gaming altogether?! Nintendo without a question. Their legacy is legend and will be spoken of in hushed whispers by future gamers everywhere.

Nintendo brought us here, but they certainly aren't taking us to any new places as of recently. I mean seriously, mario AGAIN? Why not have a *GASP* A NEW IDEA?! That'd be preposterous!
To break the whole industry into an analogy, I would say Atari made the paper, Nintendo made the envelope, Sega pushed down on the envelope, and Sony cloned the envelope down to the exact size, and shape, and got all the credit for making them.
Microsoft...well, they were licking Sony's envelopes, and got blisters, so they made their own.
I would say both Nintendo, and Sega made Gaming as it is today, and without them, Video gaming would of been a early 80's fad that died a quick death, and was not best remembered, like pogs and bucket hats, or Joe Bloggs Jumpers.

Back in the day it was Nintendo, and later Sony, because they brought gaming 'into the living room' so to speak, and were the first to properly utilise and popularise split-screen multiplayer with stuff like Mariocart and Street Fighter.
Now? Probably Microsoft (though if Valve were an option they'd be up there because of Steam).

Nintendo came in and not only renewed but set even more important foundations for how games operate today.

Why is this even a question?
Nintendo saved the entire industry from disappearing into the ether. The only company who can claim similar impact on the industry is Atari for letting it crumble in the first place.
Nintendo's influence is a bit more subdued these days, but in the greater timeline of the industry, they've definitely done a lot more for the industry than either Sony of Microsoft.

In terms of gaming in general? Nintendo, followed by Atari.
Without that and the Xbox line of consoles their only contribution to gaming was GFWL.
And GFWL is shit.

Nintendo, not just because they've been in the business for the longest, but also because it's so obvious the other two wait to see what Nintendo makes, and find a way to create their own version. Although each one has made a bunch of contributions some good, some bad, I think Nintendo pulling the industry back from the brink alone is enough to say they would win this argument.
Don't forget, Sony got into the console business after working with Nintendo on the original collaborative CD console that was ditched in favor of the Playstation.
