From best to worst:
Ezlo: He's a grumpy old man who helps you shrink, what's not to love?
Midna: She's a catty *****, and helpful in combat, what's not to love?
Zelda: Useful, kind of funny. Pretty likable.
King Of Red Lions: Only bothered you when really necessary, was a boat. Pretty good.
Cielia/Tatl: Not particularly helpful, kind of annoying. Serve's no purpose.
Navi: Annoying, useless.

I have not played Skyward Sword, so Fi doesn't place.

It's alright, I wouldn't criticize you for forgetting a small detail like that for two rather similar companions for games that were released more than a decade ago. ;)

To be honest I never thought Navi was annoying when I first played Ocarina, but then I always followed her instructions and never got sidetracked. Now after multiple playthroughs, with lots of side quests and general exploration whenever I feel like it, I tend to get annoyed at the "Hey, listen!"-s. Her advice are generally great always relevant.



Tatl
Annoyance factor: 0.45

I must admit that I've never finished Majora's Mask, but from what I can tell she's a scaled-back version of Navi without the "Hey, listen!"-s and with a personality (for better or worse). I'm taking the easy route and give her the same score as Navi.

I dare say Phantom Hourglass's gameplay and general redo-the-entire-dungeon-with-additional-floors philosophy was far more annoying than it's companion character who I honestly don't remember at all.

The perfect companion. He is: useful, a boat, creepy, all out awesome, creepy and clever enough to keep his trap shut when it isn't needed. He gives advice, but only when it's necessary. Oh did I mention that he creeps me out?



Midna

So why would you want a bitchy imp stuck on your back, like a parasite, throwing insults and being generally condescending towards you? Because character development and story progression. Man that character development.

Screw you, King of the Creep Lions! Midna is the perfect companion.



Fi
Annoyance factor: ERROR: OVERFLOW

There's a 99% chance this companion will cause massive cranial pressure buildup that may, with 80% probability, cause a category C skull explosion. There's 90% risk of getting blood, brains and skull fragments smeared all over your TV screen.
Seriously though, what the hell was Nintendo thinking?

Fi was the worst. In a game that was already chronically unenjoyable, Fi was the rotten cherry on top. Navi suddenly became O.K. in my books after having to deal with Fi. Midna was elevated from "the best Zelda character ever" to "STILL the best Zelda character". Tatl is still okay, and, likewise, King of the Red Lions is still a pretty cool guy.

I've always found this Nazi hate to be really stupid. NPCs of that type were still new at the time. I mean, come on, your helpers in early StarFox and Resident Evil games were rather annoying, as well. Navi made fighting enemies so much easier, and she actually pointed me in the right direction from time to time. (Honestly, I was searching Zora's Domain/River for the Water Temple, and she told me to check Lake Hylia, where it actually was!) Besides, doesn't this little ball with wings (from what the low-level graphical capabilities can show us) look kinda cute?

However, shortly after I had started up Majora's Mask, even before I had reached Clook town (I mean "Clock Town"), I already liked Tatl better, which I'm quite certain was because of the vastly-superior writing.

Then, there's Midna. She was perhaps the most well-developed character Nintendo had ever created. Then... the ending happened. I hated it when Bleach did that to Nel, and I hate seeing the same thing happen to Minda. It was a complete 180 on everything about her character. Everything.

Also, didn't Link have a companion or two in The Wind Waker? I don't know much about that one, but didn't he have Medley and a talking boat? And as Sealpower pointed out, Phantom Hourglass had a companion, too, didn't it?

No. Being first does not grant any sort of significance in that regard. By that logic, the original Legend of Zelda should be the best Zelda game ever or something, and no one really thinks that, do they? Did being the first Bond girl make her the best, simply because she was first? How about the first RYNO in the Ratchet & Clank series? Is Tikal automatically the worst information-giving companion in the Sonic series? Are the Gen 1 starter Pokémon automatically the best or worst? Do any of these things make them them best or worst simply for being first? No. That's just terrible logic.

Fi, far and away. Points to Navi in the original copy of OOT because the text would crawl extremely slow and was sometimes unskippable, but they did fix that in the 3DS release.

But Fi. My god. Several times I was in the middle of solving a puzzle only to be interrupted by Fi giving me an obvious hint as to how to solve it. Interrupting to tell you about your battery dying, notifying me my health is low, etc. Not to mention the fact that she mainly serves to dish out mass exposition that summarizes the main quest.

Personally I prefer not having a companion, such as in LttP, because I feel like most companions are only there to give out hints. Though if I had to choose a favorite, it'd have to be Midna. Actually helps combat wise, is mysterious, and playful with the player. I also like her nonsensical voice work.
