The game progresses based on missions completed and checkpoints.
When you do a certain number of missions a checkpoint is unlocked.
The first checkpoint is the Collector's ship.
The second one is the Reaper one.
I'll just have to play a few more side-quests in order to skip her and reach my checkpoints.

Personally, I'd "accidentally" push Jacob out of the airlock. He's the Kaiden of Mass Effect 2, the "goody-goody", "by-the-book" sidekick, and for that he needs to die.
