I'm glad to see that Perry Bible Fellowship has been mentioned. It's my favourite webcomic and is severely underrated IMO.

Wondermark is pretty awesome too, which i don't think has been mentioned yet:

Concerned can be pretty good, especially if you like HL2.

The Adventures of Dr. McNinja. It's exactly what it sounds like.
His parents don't really approve of the whole "saving lives" business.

Edit: I've been McNinja'd

www.blankitcomics.com is pretty damn funny, but you might want to start from the beginning.

A couple I quite like, which haven't been mentioned yet are http://comiccritics.com/ who manage to be fairly funny without needing to use obscure, alienating references.

And one for the Nintendo nostalgists, which I only discovered earlier today: http://www.brawlinthefamily.com . It's fairly rough, but it's simple and imo very enjoyable, although it focuses a little too much on Kirby and King Dedede.

The only other webcomics I read are xkcd and Penny Arcade. I don't know much about the webcomic scene, but I just happen to have stumbled on a few I find consistently worthwhile.

I always start from the beginning when possible.

My bookmarks are now overflowing. These will all be over by the time I finish reading all the archives :)

Bigger then Cheeses, it is a bit crude but hilarious.
Geist Panik, Funny story and interesting art.
The Slackerz, Hit and miss but generally worth reading.
EDIT: Circle VS Square is over, but very funny.

Gone with the Blastwave is gone, last I checked.
And you all lose your left nuts for not mentioned Achewood.

Girl Genius is an amazing steampunk spectacle.
Gunnerkrigg Court is also very well drawn, with a captivating story and characters as flawed as real people.

SMBC is good and updates everyday.

Avoid XKCD, its run its course, but you might enjoy some of the earlier ones.

Penny Arcade still makes me happy, in fact...

Pictures for Sad Children. [http://picturesforsadchildren.com/index.php?comicID=1]

No one I know has even heard of it, but I love it. Probably one of the funniest comics I've ever read in my life. I have never laughed so hard at a webcomic in my life.
It's getting increasingly bizarre these days... the early comics were so nihilistic I just laughed at how depressing it was. (it made me sad.) It was also great!

kay, how the hell has Nedroid not been mentioned yet?! (it's my avatar source too) http://nedroid.com/
Moar good comics that haven't been mentioned yet (i think):
Dresden codak- http://dresdencodak.com/
Minus- http://www.kiwisbybeat.com/minusb1.html
Copper- http://www.boltcity.com/copper/copper_001_rocketpackfantasy.htm
Hark a vagrant- http://harkavagrant.com/index.php?id=206
Great (starts odd, but gets really good)- http://kiwisbybeat.com/great1.html
Octopus pie (another slow starter, gets fantastic though)- http://www.octopuspie.com/2007-05-14/001-pea-wiggle/
a softer world- http://asofterworld.com/
scary go round- http://www.scarygoround.com/sgr/

My top comics, including mentioned ones:
Nedroid,
Dinosaur comics,
Dresden codak,
Perry bible fellowship,
Questionable content (from about strip 300-1000. These days, it's pretty weaksauce, and at the start it's pretty weaksauce. go for the creamy middle though, it's good stuff!)

Oh, and lastly, if you've played Half life 2 I highly recommend concerned, and If you like metal gear The last days of foxhound is really good too.
