Or instead of playing the protagonist, you play his sidekick! You still get to do cool stuff, you just never get the girl or defeat the main villian.

Female rotaganist terrorist who's pregnant with the unborn leader of her terrorist movement. She can't run too fast, and she can't do anything too strenuous for too long.

I think it'd be interesting.
You get ten point for originality

Sadly your need eleven if you want to live...
What if she were a lesbian looking for her lover. They would have to be hot though.

The protagonist is a young man searching for his love interest who has become his obsession. Your antagonist is Time itself. In the end, it turns out you are the bad guy after all. Oh, and your obsession turns out to be the atomic bomb...oh, wait....

Hm, I have an idea.

You play as an Alien. You are stranded on Earth after your bio-organic space ship has crashed. You must gather genetic material in order to repair key components of the ship. You do this by hunting down humans in the city and harvesting them as biomass. You use stealth skills to sneak around the city without being seen. You have to hunt down priority targets which contain prime genetic material with which to repair your ship. Of course you must leave no evidence of your crimes, so you can not be seen at all. You also have to use genetic material to pin the murders on other members of the city to avoid suspicion.

Now I probably pulled that idea from some other game/movie/book/other thing but it's late and I'm probably not thinking straight.
Sounds like Pikmin meets Katamari Damacy. I'd certainly say you need sleep! ^_^

I got one; a single cell organism, heroin addict, robotic arms, undergoes mitosis every ten minutes that wants you to slay ducks for teh lolz
Oh it also secretly wants to be a zombie but doesn't want to appear unoriginal in front of it's duplicated cells, this makes the cell an emotional cripple too.
Top that for idiotic originality

EDIT: It also has wings

How about a teenage boy who loves video games, movies and all other pop culture things. Like it is his life, he is also an athiest and has passionate hate for creationists. His attitude is very sharp and witty yet also very misanthropic, he is asexual though he does feel affection for a few girls just preferring girls who aren't amazingly beautiful and simply goes for women with everyday beauty.
Something like that.

Oh and then he gets beamed up by aliens, befriends a lizardlike warrior alien called Zawgak and falls in love with a beatuiful alien woman called Latega.

Okay, here's an idea for the most original protagonist ever!

You're Scott M. Necktie, an accounting manager whom lived what people these days consider a normal life. His wife was unhappy and he couldn't satisfy her, his kids were rebellious and dumb as shit, his car was an American piece of trash. You know, normal life.
THEN: One day an alien comes to earth. HOWEVER! This is unlike any alien ever known to sci-fi before. It's a fish alien trying to contact earth with a message of peace, thinking that because the earth is 2/3 water, that we would be aquatic monsters too! BUT NO! We're not, and upon making contact, the alien dies. Misinterpreting this as we speak nothing close to a similar language, the aliens take this as a threat. And now Scott M. necktie must work himself, TO DEATH FOR THE NEW OVERLORDS!
Play through 36 unique levels of building and harvesting materials as you work your fingers to the bone. The icing on the cake? The final boss fight against a stubborn tank of water that bursts as you try to transport it and you drown. The End.
Necroswanson, I have just joined your cult of fanatical followers.

Only if her lover is lost along with an adopted third world orphan.

I have... maybe 2 or 3 games from this generation that fit that criteria. Depends on whether you consider Samus a super-soldier.

In my other games, I have:
-Some guy from a nuclear war vault
-An offensively Italian plumber with an oddly high-pitched voice
-A bear with a bird in a backpack
-An engineer using some mining equipment he found lying around
-A photographer who's covered wars, you know.
-A plane crash survivor who wound up in an underwater city.

I would love more characters that play on classics and completely reinvent them, kinda like a Harvey Birdman of video games.

For example, an RPG where you play a 40 year-old drunk who was supposed to be the savior of his homeland...when he was 13. Once a simple farm-boy who's parents were killed from an attack from the big bad world dominating corporation, when you were 13 you, "the chosen one", embarked on a quest to save the world from a supposed apocalypse...that never happened. Now the apocalypse is coming and you must get the old team back together to save the world! Only problem is they are all older, bitter, and blame you for their terrible lives.

A mentally insane protagonist.
See Killer 7. You'll enjoy it.

But to be honest? I'd like to see Darkman or The Crow. Those are some awesome antiheros right there.

sounds pretty damn similar to Destroy All Humans, except with a bit more stealth

Half of those are considered old and of the "New" ones only one I consider good.

Nice way to arbitrarily eliminate counterexamples so that you can pretend that your argument hasn't been refuted.

Next up: what have the Romans ever given for us?

It seems in every game these days the Protagonist is either a Super Soldier or a Rebel, and The Antagonist is either a terrorist leader, an alien species/parasite or a rouge government. They might be good bad guys but they just get old after a while. Any suggestions for new characters or at least a unique spin on the listed ones.

Also: NO TIME TRAVEL, JOHN CONNER THING!!! (However it worked in Doctor Who and The Star Trek movie.)
I think the problem is that those suggestions are considered relatively antiseptic. If you break the mould too much people start to complain, especially now, and political correctness is on the rise especially with games.

Heavily armed civilians and criminal heroes for example have been pretty popular too, but have gotten a LOT of criticism.

Also it was a while ago, but I do remember there was also complaints about the portrayal of the mentally ill in video games. It didn't go as far as the racism outcries. Games like "The Suffering" and "Manhunt 2" featured themes like that (which someone suggested as a spin on things).

Basically the bad guy has to be unoffensive to anyone. Alien, Zombie, or Terrorist not associated any any nation or real ideal that can recognized. All human bad guys should preferably be white (nazis optional), unless the protaganist is also a minority, or involved in some kind of violent counter culture (like a "gangsta" in a crime game, though such games are being frowned upon). Shoot Arabs, Chinese, Russians, or crazy people... that's a no-no. Heck people complained quite a bit about how "Condemned" portrayed the homeless.

The hero also has to be unoffensive. If you make a protaganist too normal in the enviroment people complain about the game sending a bad message about what is acceptable. Soldiers, Police, etc... are those society allows to carry guns and respond to problems so they present a compromise. Really over the top characters like super heroes are also allowed without raising too many eyebrows.

Such are my thoughts.

Why not make a game that completely swappes the roles, a game looking through the other persons eyes, eg. Angels are always shown as good and demons bad, but what if you swap it, play as a demon fighting against angels for the good of all.
