I don't know if it's sad per se, but the moment in KOTOR where you had to tell the Wookie to kill his Twi'lek friend if you wanted to be a Sith was pretty intense.

This! I actually reloaded the game to kill them both myself.

Yes. There was legitimate anger in me that day. As for my saddest moment, well, the most moving at least, was a side quest in Jade Empire where you can make the former owner of an orphanage bury the children's bones so that they can rest and he can be redeemed. Just the whole mentality of that scene and the music that was playing as he lowered the bones in reverently was a little overwhelming, but it made me understand how important it was to the characters.
