Mainstream games: Professor Layton III: the ending music complements the movie beautifully, leaving a satisfying sadness throughout the end credits.

Any games: One Chance: You have to save the world from a virus you created. I got so sucked in I was left crying throughout the story. What made it more real was that you only got one chance (obviously), whatever happened was stuck as such and it was your fault. Awesome for those who enjoy sad games.

FFX got to me the worst - from the vanishing to the very last line, I wept!

Other very strong contenders though;
Crisis Core, the end of it... oh man. It was unreal how I knew it was going to happen, and yet it still shook me to the core.
Pretty much every other FF ending - particularly many parts of FFVIII and FIV. "Break!" ='(

Yeah Im a sucker for the FF and KH franchises... Im sure there are more but I cant think of them right now.

EDIT: Thought of a few! ;) Silent Hill 2, after the tape =( and of course the letter. Also Silent Hill 3, what Heather sees when she gets home, and the "Bad" ending of Silent Hill 1. As well as the Silent Hill Shattered Memories ending. Yeah I basically just remembered the SH franchise and added it to the list!

I don't cry at videogames but I can still feel Dom's pain when he found Maria is Gears of War 2, can't really remember any other scene that made me feel sad.

Rand's mother getting crushed in Breath of Fire 2. I usually didn't have much emotional reaction to games when I was younger, but my eyes got a bit wet during that scene.

Dawdling aside, my real answer are:

2. Crisis Core. Any one who has played FFVII knows that Zack dies and how it happens. We all know it isn't really that pretty. Thus, I never expected it to make any sort of impact. However, the developers did it perfectly. They left that tragic event to three major things:

(1) The character of Zack: Zack was a really likable guy. He didn't have the typical JRPG emo characteristics. Instead, he was just enthusiastic about what he did and tried to keep his morals above all else. (2) The gameplay: It is in game where any person falls in love with the main character. Why? Because, at that moment, they are us. We are trying desperately to succeed even if the odds look slightly in our favor. No matter how battered and bruised the hero is, we, as players, will still push him. (3) The bonds: Zack made many bonds with various people throughout the title, and each one gives him a slot on his lovely roulette wheel. Still, as he takes hit after hit, he forgets all but one: the girl he loved. The girl who waited for him... UNTIL SHE MET CLOUD THAT CHEATING WHORE! Seriously, play Crisis Core then play FFVII. You'll be pissed at her.

Not only was I pissed at her but I laughed when I played through 7 again and she died...

Well, I have a few.

This isn't reeeealy sad, but in Infamous (thank the hackers for that game) there is a part where you can either save 6 scientists or your love of your life.

Now, I really had to stop right there. I was always a good guy in games, idk why, its just me, but see, if I saved her I would kill 6 scientists. I questioned myself there. I wanted to save her but I would kill 6 other people doing it. In the end I saved the scientists, but I was still very sad.

Of course, Red Dead Redemption. The fact that they let you be with your family for a while really made the impact of the ending so much bigger.

Fable. Fable fable fable. 3. See, again, I was a good guy. And of course I promised everyone that I would save them and make them all happy and shit.

See, I wasn't really sad at first. I just thought, big whoop, Ill jack up the rent on my houses and pay. But as the deadline drew closer, I began to panic and start to think "Should I really keep these promises?"

And of course, all my people got killed (Really, 6,500,000 people died) and whenever I would walk down the street afterwards I would always feel sad because all of these people hated me.

This doesn't really count as its a bunch of videos about a game (halo).
Its called Red vs Blue by Rooster Teeth (check it out) and it starts off being a funny but stupid comedy.

Then it becomes funny. Then it becomes funny with some plot. Then funny with a lot of plot. And then they get the animated fight scenes (So they don't have to fake the fights using halo.) and it was an awesome funny epic action packed video with a lot of plot.

And then.. the sad bit. The ending.

[/spoiler] One of the characters who we grew to love, Church, turned out to be an AI based on the Director (Barny Church I think) (the big guy who is a plot device) and his love, Tex, turned out to be an AI based on the women the director loved (Alice).

So they love each other because the Director loved Alice. Anyway, Tex/Alice gets trapped in a capture module (a storage unit for AIs) and Church/Barny follow her in there. They get trapped when the unit runs out of power and closes.

He then makes a FUCKING emotional speech at the end.

"About how a good love is like a good memory. The more you try to grab it, the further away it gets. But if you wait for it, it might just come back to you."

I cried my eyes out, so much so my family asked what I was crying about and they wouldn't believe it was a video. [spoiler}

Oh yes.... and Minecraft. The final showdown of Minecraft.

[/spoiler] I was in my fortress, and I went up to one of the balcony. Little did I know, a creeper was right below me. He blew a hole in the side, and the battle began. All kinds of mobs ran in, and my wolves attacked.

We held them off at each corner, but there was a STUPID amount of them. I fell back to the safe room, and shut the door with two wolves with me. The rest tried in vain to hold back the many mobs. Mobs had control of my entire castle. I wouldn't stand for it.

I was always paranoid that this would happen, so I had TNT hidden in all of my walls. This will show them. I pulled the lever and the first TNT on the lower levels exploded, the rest starting to blow.

I ran through the back door, climbing to the top. A creeper tried to blow up my stairs, but one of my wolves sacrificed himself to stop him. He was lost as we continued up. I got to the top, where I had built a skydive platform (like in Assassins Creed) and just as I was about to jump into the water below, an arrow just missed me.

I turned, and saw a skeleton had followed me up. One hit and I was dead. He fired. My wolf jumped in the way of his arrow. Wolfy died. I jumped. I was free. My tower exploded and the mobs were killed. I was sad. Really, if I had of videoed this, it would have been the best movie of all time.

P.S.
I over hyped this. When I say things like sacrifice I mean he was stupid but did a good thing. RETARD HI FIVE!
Oh yeah, and the TNT was there because I planned to blow it up later.... so at least it was useful!

inFamous 2 good ending. Christ, that was an incredibly sad ending.

Cole and every other conduit on earth die in order to stop the beast from destroying the rest of humanity. Zeke's narration at the end really drives it home.

Words cannot describe how much rage was going through me when that happened. Shooting that guy in the head at the end was satisfying, but I really wish I could have made him suffer more. That was probably the most emotion Ive ever expressed at a video game.
Exactly, that is why the ending choice was so easy, I didn't even hesitate to revive my dog at the expense of the millions of other dead people and the gold. I didn't even care that my sister was coming back to I just wanted my poor dog back

The ending of Secret of Mana was also heartbreaking (amazing game)
The Pixie went into the final battle knowing that winning would essentially erase him from existence.

Numerous other great games have made me sad just by virtue of being brilliant and ending (i.e. OoT, LoZMM, Mario Galaxy)

Links' Awakening on GBC has a pretty sad ending, in a way. You play through entire game to try and get off of this island, and then when you kill the final boss... The entire island fades away. It's a weird one. You spend the whole game interacting with these individuals and then when you achieve your own goal, the island just stops existing. I wouldn't say it made me sad, but it wasn't exactly the most uplifting ending to a game.

Mass Effect 1: The Colonist background-specific mission "I Remember Me". I screwed that one up the first time and actually blurted out "NO!" when Talitha put the gun to her head and pulled the trigger.

Dragon Age: Origins: Loghain saying goodbye to his daughter moment's before his execution. "Daughters never grow up, Anora. They remain six years old with pig tails and skinned knees forever." That, and the fact that he surrendered (and sealed his own fate, knowing that he'd go down in history as his nation's worst traitor) without further resistance after realizing that the Grey Warden could save his country made me feel bad about killing him.

Another Dragon Age: Origins moment: Playing a female character who had taken Alistair as a lover, but who caused him to leave the party in anger by denying him justice for his King's betrayal. I was thinking "At least he'll live. He'll never forgive me for betraying everything that he stands for, but he'll LIVE. There was a VERY awkward conversation with King Alistair at the end of the game.

A third DA:O moment: Alistair sacrificing himself to finish off the archdemon when I played a female Grey Warden.

and die they did
it got to me when Tali got tagged and Garrus got dragged away by flies

I simply don't understand this. If you only went on two loyalty missions, you practically skipped half the game. What's the point?

In puzzle quest where you freed the guy in the beginning and took his sword and going on a path to evil. Losing all your comrades as you went on hurt, and I ended up failing anyways. So it sucked double.
