I'll say Red Dead Redemption because nothing worked out for anybody in the end. One of the most nihilistic endings to a story in any medium.

I get kinda depressed at any point in any give 4x/grand strategy when I see my lands burning, the people enslaved and all my plans go up in smoke. There is a certain variety of terror that creeps in when you know you are fighting a loosing battle. I guess most people stop playing when they know that they're going to lose, but I revel in the glory of going down with my people.

I just stared at his body for like an hour, hoping it was just a glitch he died.

Flyyn from BF:BC2 dying. The worst part was when he was talking about his karma balance. You welcome for the smokes brother :'(

Mass Effect 3, and it's not even close. And I'm not talking about how "bad" the ending was (though that sucked too). I'm talking about...

...Shepard dying.

I'd been expecting it to happen all along and it still hit me like a kick in the guts - and I think it would have done regardless of how good/bad the ending was.

There were also a number of other similarly depressing moments througout the game, like...

Mordin dying, obviously. Thane too (though to a lesser extent, as I never really engaged with his character to the same degree). And Anderson dying. OMG, Anderson dying. I'm feeling a bit down now just thinking about it, and it's months later.

A few:

The Thousand years of Dreams from Lost Odyssey, many of them just end poorly for everyone involved,hell Kaim just seems to attract tragedy.

Majora's Mask has a overall depressing atmosphere but the mask deaths really get me.Especially the Deku Butler's son who is still dead despite the other two mask givers where ok.

Xion,just Xion. A clone hated by almost everyone in Organization XIII who was never truly a member and forces Roxas, her only friend, to destroy her. The very last part where he fights Riku and she slowly fades out of has memories is heartbreaking

Mass Effect 3 has them in spades..and not "that obvious thing"

I mean when you see the weight of the universe is just crushing everything..NPC's you heard talking are most likley dead later..nowhere is safe..it just feels hopeless

Well I got a few but probably the most popular opinions right now.

Infamous 2: Good ending. You guys should play it, great game. Sad if you get the good ending.
Mass Effect 3: Yeah...nothing could help that ending.

Others.

Fable 2: The end. We all know this one.
Fallout 3 without Broken Steel.

Those ones are the saddest I have ever played.

Hmm not a moment per say but Majora's Mask had such a depressing atmosphere and to this day it makes me sad.

Spec Ops: The Line... if you've played it you know what "moment" I'm talking about. If not... there be spoilers.

The aftermath of the white phosphorous attack. Watching all the destruction and that image with the burnt mother holding her burnt child after happily bombarding little white dots in a computer screen... felt like turning off the computer and go cry in a corner

It's hard to pick one moment, so I'll just list four moments from different games.

Mass Effect: Virmire. "It's all right, Commander. I don't regret a thing."

Mass Effect 2: Tali's loyalty mission. If you say you did not give her a hug, you are a liar, my friend.

Mass Effect 3: Thessia. That is definitely the low point of the series, to me, in terms of making you feel like you are helpless against the threat of the Reapers.

L.A. Noire: That ending...jeez, talk about a pounding to my emotions.

Fable III:

Walter Beck being tortured by the Darkness in Darkness Incarnate and then being forced to abandon him in the scorching desert as the Darkness taunts you over your decision to leave him behind. Then being forced to kill him in Do The Ends Justify The Means? to free him from the Darkness once and for all.

Mass Effect 3:

Mordin. Just... Mordin. Also, Thessia. Fucking Thessia.

Metal Gear Solid:

The Meryl dies ending. The depressing quality of this game has since been completely negated by my inability to not think of Voidburger's Liquid Snake impression from Chip Cheezum's Let's Play of the game during these scenes though. "My inferior genes!"

Fallout: New Vegas:

Selling Arcade into slavery as Caesar's personal doctor. The epilogue reveals that he eventually disembowels himself with a scalpel rather than serve him any longer.

Gamma's ending in Sonic Adventure when he self-destructs (or he dies from damage in the final battle, I never really figured it out).
