Also, Pink Floyd's On The Run was pretty scary to me when I was a kid.

That's one of the theme tunes for Salad Fingers. Pretty creepy, but I would say that the creepiest, though really awesome, two songs are Prison Sex by Tool (disturbing music video) or Heroin by the Velvet Underground. Great songs but very unsettling.

Creep by Radiohead. It's not really the song thats creepy (no pun intended), but I can't help but wonder how on Earth so many people seem to love it.

EDIT: seeing as thats more of a joke song, I'm also gonna say "This Vicious Cabaret." It's a chapter in V for Vendetta thats entirely in verse, and someone recorded it!

Slipknot's "Iowa" and "Virus of Life" at first disturbed me a little bit but as my personal psychosis grew I came to warm to them.
