So in a lot of the servers lately (Team Fortress 2) (started about two or three weeks ago) that I try to join, it always says "Pure Server has loaded extra file" well what the fuck does that mean? I always use to be able to get into those servers just fine, also my Favorite Server list is fucking up, it doesn't show up no matter how many times I refresh (and come to think of it whenever I do click refresh, it never does) Is this happening for anyone else?

Valve run their own support system. You're guaranteed to get more help by going there.

As for your problem, personally I have no idea what that means >__>
Do you perhaps have a program somewhere CALLED 'Pure Server' that's FTPing or file managing in the background and broke the connection?

Basically you have downloaded some custom files from a server and they've been disallowed. Whether an update has made them incompatible or they have been used by someone to create a glitch who knows, but they need to be got rid of. Usually that message has a filename on the end of it.

Open the Steam interface, go to library and right click on TF2. Select 'Verify Cache Files,' and let it do it's thing. If that doesn't solve it come back and scream.

EDIT! It is also possible that the server you were trying to play has not been updated to match the latest TF2 client. Still do the cache verify, but try other servers as well.
