I'll just get started, then:

--Playable assassinations/sabotage missions. They de-automated naval battles; this seems like the next step.
--Cavalry Archers that can do the Parthian shot. They had it in Rome & Medieval II, but didn't in Empire; very disappointing.
--Campaign map weather effects should affect the game's outcome. If I invade Russia in winter, my guys should not be coming back.
--If we have steppe nomads again, please make them NOMADIC. The whole idea is that they DON'T (or shouldn't) have settlements to defend out there!
--When a civil war starts up, the new army ought not to spring up out of nowhere. Those regiments deserted from the old government's forces.
--When is the Creative Assembly going to take the hint and make a game based on Tolkien's Legendarium?
--For that matter, make a Dinotopia: Total War. You can't tell me that wouldn't kick ass.

Let's avoid the playable assassinations. It's a real-time strategy, not a stealth game, and I'm not going to be so fond of my assassins if I have to control them, too.

Prepare to have your mind blown if you didn't already know:

Damn I love PC mods!

That said, the only real consistent complaint I have with the Total War series is the AI. Fix that and I'm happy!

Let's see.In battle units should take injuries as they fight so they eventually become useless on the battlefield unless they get medical assistance.

disease should enter in and kill many of your soldiers, demoralize them, and make others desert.

armies will naturally lose morale over time due to all of the movement and the fact that they have been fighting for a long time and you will have to send them home, and replace them.

You can choose how long it takes for recruitment to take place. The longer the better trained your units are. It's set this way to add a little bit more strategy.

Also I want to see a caveman total war.

@The Madman:
Although TA:TW did indeed blow my mind when I played it, that is, in fact, one of the hints to which I refer.

@Jokuma:
Yes, exactly, though I guess they'd have to make managing the logistics more sophisticated.
