From Mass Effect 2 (I'll bold the reference):

Shepard: Give me the strongest drink you have.
Bartender: Sure thing.
Shepard: This is... it's green.
Bartender: And guaranteed to knock you on your ass. Unless you have dextro-DNA like me, in which case, it'll kill you.
He gave him Aldebaran Whiskey?

Watch Archer. You spend half the time going "fuck me, I can't believe they referenced that", and the other half going "I think I missed that reference". Although the latter may just be from being in tears of laughter.

There's a joke about the 'Chekhov's Gun' trope, which Woodhouse then lampshdaes as being "somewhat esoteric", and I think that's probably the most obscure one I've caught on to.
Just had to mention Archer didn't you?

Gonna have Danger Zone in my head all night now....

Complements of Guinan.

Also, the Corolla can kiss my ass.

In Saint's Row 2 there were a couple of construction vehicles branded as Mixmaster and Longhaul. A few demo derby cars called Rumble, Frenzy and Ravage. And if I'm remembering correctly the police cruisers were branded as Prowl. Not terribly subtle...but unexpected.

Hold up. I just remembered something else. In Shadow the Hedgehog there are two particular bosses called "Blue Falcon" (A GUN-based boss) and "Black Bull" (A boss from The Black Arms).

Blue Falcon is the name of the race car belonging to Captain Falcon of the F-Zero series.
Likewise, Black Bull is the one belonging to a foe of his named Black Shadow.

And in not so subtle reference, Michael Dorn once again plays a warrior alien who gets no respect.

In one of the episodes of Castle, Nathan Fillion dresses up as a 'space pirate' for Halloween. Loved that reference :3.
No, he was a space cowboy. To which his daughter dutifully pointed out that there's no cows in space and that he wore that costume five years previously.

Also, towards the end of the episode, Jon Huertas dressed up as a Marine (a la his previous role in Generation Kill) and Seamus Dever dressed up as a doctor (al la his previous role as a doctor in General Hospital).

(the Firefly and Generation Kill refs are what got me into the show)

Fallout New Vegas has a weapon that is similar to the one that Deckard uses in the Bladerunner film. It's called That Gun, it's not a bad weapon actually. I think it appeared in one of the other Fallout games as well.
That Gun is reference to a gun from Fallout 2, which when test players familiar to that game, saw this model they would refer to it as "That Gun". I think the model in question was call a .223 pistol.

But yeah, I do believe Fallout 2 used "That Gun" from Bladerunner... which sort of makes the new vegas reference very meta.

EDIT: The only thing that I can think of off hand at the moment is in Deus Ex HR, the first password you enter is 0451... which is also the first password you would enter in Deus Ex 1.

EDIT EDIT: Upon googling the password for accuracies sake, I found that this bit of fan service got a lot of publicity, so yeah, probably not that subtle.

Better call Kenny Loggins.

Because you're in the danger zone.

Beetlejuice is mentioned three times and he walks past. Looks obvious when it's in a Youtube video, but these mentions of Beetlejuice are in three different episodes so nobody really notices it.
