On topic: From a gameplay-challenge standpoint, Algol in the last level of Soulcalibur 4. From a plot standpoint, I'll go with Doviculus in Brutal Legend. He so asks for it.
It's considered poor form to randomly kill (what you think is) the hero's (ex-) girlfriend when the hero's standing there with a giant axe, and is already mad at you for another murder.
Of course, that does make him a pretty awesome villain.

Kinda difficult one for me. I mean, mops bosses I didn't want to kill or I seriously wanted to kill, maybe because in most of my games they do not have bosses. But I guess that would be the Red Queen on American McGee's Alice.
That's the one Henry kills, right? I was actually looking forward to trying to fight that guy.
Also, the "president" of the enclave in Fallout three. Heard enough of his propaganda, felt good, even though he doesn't technically "die" per se, still an asshole.

Hmm. My second favorite character in Dragon Age is a female city elf and she killed everyone in her origin story. In Ostagar when the King asked why I joined the Wardens my character pretty much said I killed a noble in Denerim and Duncan said I had to come with him.
The elder god in Legacy of Kain: Defiance. I reeaaaly wanted to kill that bastard and I was so glad I got the chance. I didn't get to enjoy it too much because there was lots of dodging involved so I had to be on the edge the whole time, but at least I enjoyed the cinematic afterwards.
Valkyria Chronicles: The Batoymas (huge freaking tank)

Not only is the tank the biggest ***** to bring down, but after you weaken it VERY LITTLE Selvaria shows up to help with her god mode on and her shoop da whoop lazuh. She'll scrap 90-100% of your units per turn, then she just guns at your tank (Tank is commander, tank dead = gameover) often times killing it in 1 hit.

Pegorino. Seriously, I didn't even hate Dimitry that much. After taking on stupid fucking missions after the guy, constantly saving his ass and what-not, this is how he pays me.
