Best: Probably ganon(dorf) eithe in OOT or TP

Worst, discounting stuff that isn't really boss fights like MW1
I'd go with bayonetta (for games i've played at least) I was suprised to see it on bestseveral times throughout the thread.
I was so frustrated by the size of jubileus and that the fight was set in a sphere, half the time, i couldn't see shit, cause of the camera, and the above mentioned factors, but at least it had check points durring the fight.
The fact that you threw a god into a sun doesn't redeem it for me, cause it was just a frustrating fight, mostly due to the bad framing not letting you see what you wanted to see, and added on top of that the arsenal of cheap moves jubileus used. And the fight beeing long really didn't help when it was frustrating.

Best: Devil May Cry 3. I've always loved fighting a character that's of an almost equal power level and fighting style to my own, it's just so bad-ass somehow. I also love all the bosses from Super Mario Galaxy

Worst: As people have said, Fable II and Fallout 3

I never beat the damn game myself, but I saw a video of Bayonetta's final boss, and it looks like quite the fun and challenging spectacle.

Best FINAL Boss I have actually beaten... Kefka from Final Fantasy III(VI) mostly cause the whole damn party you biuld gets involved. Compared to Kefka, Seipheroth is a little *****.

Worst Boss has to be the Holoprojector from Mega Man 2, the one that makes it look like Dr Wiley is an Alien.

Best: Kuja and Necron back to back. Then again, I have a soft, mushy, fleshy spot for Final Fantasy IX.

Worst: The final boss of Metroid Prime 3 (name concealed to avoid spoilers). Couple the fact that this boss is hard on its own, with the fact that you have a time limit that starts when you land on the planet. You have to run through this gauntlet before fighting Dark Samus (hard boss in itself) and THEN fight the boss that I've nominated. Yeah, this is insanely hard on higher difficulties, as you can imagine.

Best: Kefka (FFVI). Four stages, whole party involved, awesome soundtrack.

Worst: Fable II wasn't a bossfight... and I found it quite fitting. However let me bring up Fable: The Lost Chapter. TLCs final boss wasn't a bad fight per se, however the game being unbalanced caused me to slay him in two hits (Solus Greatsword + lv4 multihit). Alternatively, FFX: seriously auto-reraise? Or Dead or Alive 4's Alpha-152; fights against CPU in fighting games are always unfair, seeing as how they could instantly respond to your input, but this one also made insane combos.

Best: Xemnas from Kingdom Hearts 2. Okay, it was probably one of the most ridiculous boss fights in any game I've played, but it was one fun and hell at one point, you chop fucking buildings in half with your keyblade.

For a more grounded boss fight, I liked talking the Master to death in Fallout 1. Sure it was easy if you had a high speech or even just talked to a certain NPC in the game but it felt satisfying sneaking in there without killing and sneaking out.

Worst: Fallout 3's final boss, if you could call it that. Not to mention right after is the biggest "Fuck you" ending in videogames, maybe next to Neverwinter Nights 2.
