I haven't really played any game that has really messed with my head. Recently, Amnesia is the only one that has changed the way I act in the real world,peering out of doors and such.
Siren : Blood Curse and Silent Hill 2. If you were looking for a horror game at least. There's also stuff like Heavy Rain and Indigo Prophecy (Fahrenheit) as well.
I always thought Portal was actually quite a psychological experience. It did give a good impression of what being a tester in that program would be like and the character GLaDOS was pretty well buffed out.
my favorite physiological game was "Into the Arteries" released by Organic Software. It's incredibly immersive. At one point, i actually felt as if i was absorbing energy from ATP in order to fire a muscle!
