Good call, this would be my main recommendation.
Although i get the feeling that you are thinking of the longest journey, rather then dreamfall, which was the sequel.

KotOR 1 and 2
Mass Effect
Call Of Cthulhu: Dark Corners Of The Earth
Half Life 2 and Episodes
S.T.A.L.K.E.R: Shawdow Of Chernobyl - The story can be a bit confusing, but once i got past the first hour or so of gameplay, it turned into one of the most interesting and atmospheric games i have ever played.

Persona 3 and 4, without question.

3 is a story about escapism and accepting ones' self, set in the background of a regular high school, with regular high school life and problems intermixed with dungeon crawling.

4 is a murder mystery that becomes surprisingly deep about midway through the game.

Mass Effect for a LOT of reasons:

1. The story kicks ass.
2. You can care about the characters, especially Shepard and Anderson.
3. In ME2, you port the Shepard you had so you can continue YOUR story.
4. Wrex is a thug.
5. It's FUN.

Other than ME1, though, I'd say GTA IV or KotOR. But for fuck's sake, if you haven't played ME1, buy that. It's only $30 on Games on Demand, and it's only about $10 if you find a nice local place (like I did).

Sure there are some people squeaking out some interesting storyline but damn!

I'm just going to spout this out because I KNOW that no one else will. Scratches is a great game with a great story, that actually very much like Myst. The game is terrifying, because it doesn't actually try to scary at all. It messes with your head and always make you THINK that something is there, and it never is, which really only makes things worse. It's an older computer game and it may be hard to find, but it it will defiantly be a good buy.

Best storyline in any game? Planescape: Torment comes immediately to mind, but that's a bit dry. Anachronox has some of the most fantastic writing I've ever seen in a game, but it's hard to find. Baldur's Gate 2 is very good, but definitely shows its age these days. Someone suggested Dues Ex, which is a very good choice, and available over Steam. Knights of the Old Republic 1 and 2 are pretty exceptional if you like Star Wars. 2 is considerably more experimental than the rather conventional (but still excellent) 1, and people are torn as to whether it works or not.

It's one of the few games where you can actually explore and find more bits of storyline. If you just follow the main plot you won't get everything.

The freeware games Yahtzee has made have great story, and the Chzo Mythos (5 days a stranger, 7 days a skeptic, Trilby's Notes, and 6 days a sacrifice) got me into the point-and click genre. You can find the Chzo Mythos, as well as his adventure platformer 1213, here-

He also has others on his site, but these are the ones I've played through and can recommend greatly, just make sure you play through the Chzo Mythos in the right order.

EDIT: if you noticed the word donate in the link, ignore it. He used to take donations for special editions, but no longer needs the money.

Only games I've played with a good story are Call of Duty 4. Halo 3 and Fallout 3. So they would be my suggestions.
