Avatar: The Last Airbender, because it managed to overcome the juvenile pile of crap that is children's television to become not only a good children's show, but one of the best shows ever made and one of the greatest fantasy stories ever told. Truly amazing series in every regard.

Firefly, because Firefly. I would like to think I don't even need to explain why this show was amazing, though it would have been far better had it been given time to properly wrap itself up. Fox is evil.

24, because it was a great idea and was pulled off season after season with incredible finesse and originality.

Clannad, because of its ability to reduce even the most hardcore person to a blubbering mess. Seriously, if you didn't cry in that show, you don't have a soul.

Also, though I wouldn't put it up in the absolute best yet, Wakfu is amazing. If you haven't seen it, do. Really, really good.

EDIT:

People have stated a lot of great shows like Scrubs, House, and many, many others. But I didn't see anyone mention Avatar: The Last Airbender. Have you all forgotten that great show?
I didn't! 'Cause it's the greatest show ever made. True story.

Breaking Bad is and amazing show. Though the third season got a little desprite. The fourth season is looking kind of strange too. Its still better then 90% of the other programs though.

Trailer Park Boys is a good comedy. There's seven seasons and 2 movies. Its sort of a stoner comedy minus all the stoner comedy cliches. Its really very unique as it depicts trailer park life fairly accurately. It was made in Canada but its still good.

Also FarScape. Great science fiction show. Very little CG, instead they use puppets and animatronics.

And finally The Venture Brothers. You'll either love it or not understand it.

I would have to say the Stargate series is the best T.V. show of the last decade (especially SG-1)
And second best would have to be tied between The Unit or Friends :)

Apart from the great shows already mentioned, I wanted to throw in a couple more british TV gems.

Misfits
Like Heroes and Skins combined. Only with better characters, story and humor than either of those two.

Nathan Barley
A seemingly conventional sitcom with a very subtle satirical take on pop-culture. By the grandmaster Christopher Morris.

Dead Set
A mini-series that you can almost call a mandatory show for every zombie-lover out there. Believable characters, great actors and a witty humor. The scorching criticism on modern media and the intense splatter imagery make for a mixture that has never been seen on public television.

The Mighty Boosh
The non-hipster version of Flight of the Conchords. Hundreds of times more creative, funny and unconventional.

And uh, the second season of Spaced was still in this decade... I'd squeeze it in, tough, just for its infinitly high level of greatness. Very lovable and well written geek sitcom without a laughing track.
