Shadow of the Colossus and Windwaker take top spots for me, although special mentions to Metroid: Prime.

I pick these because of both gameplay and emotional depth. (anyone who tries to call me on prime should re-play the game and actually read the lore entries.)

edit: also Tales of Symphonia and Tales of the Abyss, they both somehow managed to grab me with their cheesy voice acting and dialogue.

non-cannon Secret ending to the Deus Ex series.
You mean the DX2 wrap party?

Personally my favourites are all three endings of the original Deus Ex. Though DX:IW got right the idea of the series that you can never really be sure if your choice was the wisest, they just somehow didn't manage awesome of the simplistic endings of the original, laced with great lines and quotes.

James meets Maria on the roof of the hotel. After fighting her, he speaks with Mary one last time. The screen goes black as you hear James drive his car into Toluca lake. Mary reads her letter to James as an underwater view of the lake is shown.

It's very sad, and one that I think suits the game well. It shows James' desperation to be with his wife again, as well as his unstable mental state. It's refreshing to see an ending that shows nothing solved, but still offers a conclusion to the story. It's very sad.

OK, didn't expect to see so much Portal 2 on here, for which I totally agree, with Portal beating it. Also Half Life and Half Life 2: Episode 2 have awesome endings. One, I just love the fight in xen in HL, and HL2:E2 what can I say that you don't already know...

And yes special credit goes to Silent Hill 2 and Fallout 3, both great endings.

What, no mention of Halo: Reach's ending yet?

Even Yahtzee liked it, which is saying something, considering his usual thoughts on Halo.
Reach's ending was really good, but I hated the fact that at the very end it was a cutscene. I think it would have been so much more powerful if they had maintained the interactivity throughout that final scene.

In general I tend to like WRPG endings that tell you how your decisions and such impacted the world. Fallout:NV, The NWN series, Baldur's Gate, etc. My favorite though has to be Planescape: Torment. It's sobering, thought-provoking, and fits in so amazingly well with the themes and experiences you've had during the game that I think it's incredibly hard to beat.

Fallout 1, 2, 3, and New Vegas are pretty good.

Final Fantasy II (US) was good especially for the time.

Mass Effect series.

Prince of Persia Sands of Time
/Thread

Are you talking about Final Cut Scene or End Level?
Either way it's still Sands of Time but I just wanted to clarify.

Runner up would be Portal
Third place would go to Dead Rising

Silent Hill 2, Final Fantasy VII: Crysis Core, ICO, and SotC. Great endings.

More recent games - Portal 2, Half Life 2: Episode 2, Amnesia: The Dark Descent, The World Ends With YOU, and Persona 4.

I especially like Silent Hill 2's good ending - it's so simple, using a method used a million times before, but the way that method is used is what makes it so unique yet so beautiful and relatable - but, now I'm just going on a tangent. Although I do think the DOG ending's more funny, it's a horror-game. It's supposed to be horror-y, not funny.
