There have been countless moments in games that really bring the story and the world of the games to life. There are plenty of examples in games like Mass Effect 2 and Dragon Age: Origins but I'd like to think that the original Bioshock had some pretty awesome moments in it.

One of my personal favorites is when you get your first plasmid. You hear bones cracking in your character's fingers, see electricity running through your veins and your vision clouding as Electro Bolt rewrites your genetic code. A hell of a way to kick off an awesome game.

Here's a video if you haven't seen it:

I always thought the "OBEY!" scene was pretty awesome.
I agree that the scene in Rapture Control was pretty good. Also I can safety say that I did not see the twist with Fontaine coming. The game is bursting with great storytelling.

The CoD4 nuke. Changed my entire opinion of the "realistic war shooter" genre in one scene.

Bioshock 2 had a couple:

The bit where you play as a little sister. (Seriously amazing)

The bit where
You have to make a choice whether or not to kill the guy that made you a big daddy.
I had a bit of a crisis when thinking about whether to kill him or not. In the end, I raged and drill charged him.

In Professor Layton and the Lost Future
there was a scene where Luke (Layton's "apprentice" and friend) briefly dissapears. After searching, Layton finds him in front of a statue of a man and a child, crying (Luke, that is - not the statue). It's then revealed that Luke will move away to another country shortly and this may very likely be the last time he spends time with the Professor. Note this was roughly half way through the game - Luke had known this for a while but bottled up his feelings up to this point and couldn't hold it in any longer.

The reason I like this scene is because it was so genuine, and beautiful. I don't think I'll ever forget it.

The mall scene, from Heavy Rain. Go play it, it's incredible.
I personally hated that part of the game ( loved the rest) becuase why the hell did my kid just walk away from me?

OT: For me I'll never forget talking to Virgil in Mass Effect 1, all of your questions are answered by him, and you find out Sarens true motives. Also, that great music in the backround.

I would have to say the ending of the new Medal of Honor. It really opened my eyes to how important support units for soldiers are. The entire game you have anything you need to get through the game either in your own character or some form of support there to help. But the one point in the game when your character really needs help from someone they are too late to help you. Shows more realism in an FPS than some other games do.

From Half-Life 2: Episode Two:

When Eli gets killed by the Advisor

I thought that was pretty damn emotional.

Damn, every other part of that game, except maybe when you play with the model Modron.

Yoshimo's reveal in Spellhold strikes me as another powerful moment.

Merle Dandridge does the voice acting so damn passionately and amazingly I think that one's the top.

This basically.

eh... YEAH!

This is absolutely epic in every sense of the word epic. I loved the ending, perhaps only JUST more than Mass Effect 1 but still both are brilliant! Got to say I have yet to see an end boss followed by such an epic finale.

As for a dramatic moment, I would have to nominate a few;
1) Ultimatum from Call of Duty 4 - storming the missile control room and deactivating the nukes was awesome.
2) Prologue from the aforementioned game on the airliner freeing the hostage.
3) KOTOR, when you found out you were the enemy's former master.
4) Mass Effect 1 - when one of your companions had to be left behind and you had to choose who.
5) The final sequence in Call of Duty: Black Ops on the sub base as it is flooded; the music and lighting just fuels the franticness of it, even though there isn't actually a time limit.

There are plenty more, but I find they don't come easily to mind till you play them again.

I don't think I'll ever forget the opening level of COD4. The assault on a sinking ship. The first time you play it through, it's just...awesome.
