Only thing that comes to mind is the ending of half life 2 episode 2. Everything is going fine, there's restored hope for the human race, and then BAM you have to helplessly watch Eli getting killed by an Advicor. I felt so sad for alyx... How it slowly fades to credits to the sound of Alyxs crying was a pretty powerful ending.
The end of Silent Hill 2... It was the only thing I ever seen or heard in video game history that ever made me cry.
The amount of sorrow you hear in Mary's voice as her full letter is being read... followed after all of the things you had to go through... I broke down, I refuse to think there is anything more deeply profound than this. I loved that scene with all of my heart.
Every sacrifice, or apparent sacrifice, in Final fantasy 4... It really gave the impression that your band of heroes were willing to give absolutely everything in order to stop Golbez, be it for revenge or the fate of the world...
But if I had to pick one it would have to be (Tellah storyline Spoilers ahoy gentlemen)when Tellah finally cast meteor... That was a huge moment in my opinion.

Anyway, if we're not just talking emotional responses as in the kind that makes you feel sad, I'd say any game (mostly one with a first person perspective) where a situation happens to arise where for whatever reason I end up running with the enemy audibly giving chase behind me. Not much else freaks me out more in a videogame.
Be it running from the Gargantua in Half Life when you need to fry it using the two giant tesla coils or more recently in Skyrim when I was running for it out of some Dwemer ruins and I could hear one of those brutal Dwarven constructs clattering along behind me. Horrendous!
Also, going way back, the final moments of the game Outcast had me feeling two conflicting emotions within the space of about 5 minutes of each other. First, I was gutted at the death of one of the principal characters and then moments later I was in knots at this ridiculous sequences of a bunch of the game characters dancing in the middle of this combat arena. Way to lighten the mood!
I was pretty emotional when Ezio met Altair(sort of) in AC:R and because of what happens in Assassins Creed:Embers. The end for two amazing characters, especially Ezio(probably cause I got to control him in 3 games).

For me it would be fighting henry in no more heroes. Not the ending or the lead up to it just the fight with henry. I was so angry that this jerk, this total foil to travis who only showed up now for the second time is mocking me and beating my ass. Every time I suplexed him joy and relief rushed through me and every dark step was fueled by adrenaline. I was almost disappointed I beat him since it meant the end of the fight. And of course
Stepping aboard the Normandy after thwarting the Reapers, Collectors and Cerberus while keeping my crew alive brought a lump to my throat and tears to my eyes.
Sitting in my underwear at four in the morning, slightly sloshed, nodding at my tv...I mean crew with tears in my eyes is one of my greatest gaming moments.
I see a few folks saying a particular scene in Lost Odyssey, but I would say every dream from 1000 Years of Dreams in Lost Odyssey. Almost every single one of them made me cry.
Other than that, I'd have to say the end of L.A. Noire. Seeing as it says "most emotional moment" and not "saddest moment". That was a level of rage I'd never felt before playing a game, and due to that I will never play it again. xD

Woah... since last posting here, I've played through most of Deus Ex: Human Revolution, and...
Malik dying. She was the character I liked most, and it's all the worse because I have the sneaking suspicion I could have saved her, given the style of the game
Yeah, you could have saved her. It's hard as balls to do so, but you can.
OT: Not a sad moment, but in Shadow of the Colossus during what I believe is the 13th fight (Big flying thing) you have to jump off you horse and climb onto it's wing. Actually managing to pull off that jump and take that thing down is such a "FUCK YEAH" awesome moment. I feel bad when killing the Colossi, but that was just an epic fight.
speaking of moving video game moments, my grandfather (a russian) actually cried when he saw the end of the Russian campaign in World at War, when the victory banner is planted on the reichstag while the soviet national anthem plays in the background.
Two levels in Medal of Honor: Frontline, mostly because of the music that plays during them.
Seeing your paratrooper buddy caught on a windmill get riddled with bullets while you watch powerlessly really hurts emotionally.
This one too. Stepping into the ruined city and realizing that you're fighting a losing battle. Knowing the ultimate fate of Operation Market Garden adds a bittersweet feeling, and you recognize the futility of your actions.
PKing a whip in runescape a looong time ago, in the original wild, just outside the mages house thing.
Or TAing a dungeon in Rappelz with my one man guild and a couple of my friends alts faster than an entire guild could do it,
Finding the one guy who inspired my strongest Rappelz character, who I took to an absurd level, dueling him when he was a higher level and beating him while surrounded by about 10 of his friends (the local bully boys) going on about how I had no chance and would get owned.
also beating the highest level shadow hunter on the server several times, and becoming the undisputed best at my class.
Beating the last bosses on cave story after like a million attempts (the doctor)

Playing Counterstrike 1.6 with the zombie mod, having to face down eight of my best friends who'd been turned into zombies and dodging all over the pipe and cargo box map til they had all died (the zombies had around 500 life each, were as fast and only needed to knife me to death).

Most infuriating moments -
Lagging out while pking in runescape and losing a lot of stuff. punched a wall so hard I still have a scar on my hand like 7 years later.
Coming back to Rappelz after a few months break and finding out they'd patched the game in a way that made playing my class completely different, and by the time I'd learned it again, I wasn't near what I had used to be.
Skyrim crashing every 20 minutes for the 17 hours I played it, then hearing a loud bang and realising my pc had just transformed into a $800 decoration.
Emotional moments -
Carrying Zulf's body, with Zulf's theme playing in the background - just wow.
My elf mage made Alistair king so she could rule beside him, then when she made him king, he dumped her. Really upsetting. Reloaded that boss fight several times, putting more points into speech and all sorts just to try and get my character queen, eventually reloaded enough to get my character to put the princess as queen and have her pick her own queen, so that Alistair could be mine, then let Morrigan do her crazy witch thing so we could be safe
Say what you like about the game, but by bringing family members into it it became much more emotional. My warrior Hawke tried to look after his sister by not letting her out of his sight, and on deciding it would be too dangerous to leave her in the city takes her along to the deeproads. This results in her contracting the taint and dying... I looked back and my last save where I could picked the options that let her live was about six hours previous... very depressing.
Curly brace dying. Didn't know about the branching endings either so didn't save her later on
