CoD4 when Paul dies. That was pretty screwed up. Also, the UFO ending in Silent Hill 3, its not canon, but if those endings were the real ones, that would really kill the seriousness the game had.

Fire Emblem IV for the SNES, where

the entire cast dies half way through the game and you play the rest of the way as their children.

I was supprised, shame they tried to undo that entire thing. Because when you start looking at the Mario universe that way it all starts to make sense.

What was that game? The oddysey or the oddity or something? It was a really wacky xbox(1) game, where you were a weird cowboy animal thing in a weird western universe. Then it turns out that your some sort of minotaur.. I know my explanation sounds wacky, but it was a great game.

All three of my favorite games (Tsukihime, Fate/Stay Night, and Tales of Symphonia) had their moments like these. Honorable mention to ToS for starting out with a cliched plot and sucker-punching you with most of its twists.

Actually, the ending to Half-Life 2: Episode 2 I didn't see coming. While I don't think Ep 2 was the best, the story and in particular the ending from it has me hanging out for the next episode.

Yep, it's one of the few cliffhangers in a game that didn't piss me off.

Jak 2. When I first played the game it was all very surprising to me. But going back, the game was actually very poorly written

Maybe its because I literally JUST beat it, but I thought Braid's ending was pretty surprising. I definitely didn't see it coming.

It started slow, but picked up really quick and by then end I was just completely blown away at how well it was done.
