Maybe its because I literally JUST beat it, but I thought Braid's ending was pretty surprising. I definitely didn't see it coming.
Braid's ending was an awesome surprise for me!

Bioshock gave me the plot-twist that motivated me to keep playing, and GTAIV's endings were absurdly shocking and sad as well.

Planescape Torment, Baldur's Gate, and COD4 also deserve credit.

Funny thing that games don't need to be well written in order to surprise you, but it's definitely worth it.

Examples like Fire Emblem, Persona 4, and The World Ends with You are definitely recommendations I'll be picking up in the future thanks to your suggestions. :)

Star Wars Empire at War. I had just finished playing KotOR and

In Star Wars Empire at War: Forces of Corruption you find a group of frozen sith troopers from way long time ago that look like the ones I had just claimed mastery over, I went HOLY FUCK!!! and my jaw hit ground

Tales of Legendia and Terranigma.
Legendia, for having the worst combat and character models of the newer Tales games, has easily the best storyline. (And music, but that doesn't count.)

Terranigma, anyone who played it would know why. Terranigma really needs to make it to north america already. Fucking religious references and causing Enix to chicken out.

The original Resident Evil had a good plot twist.
Wesker you traitorous bastard!

But then again I was 7 when I beat it

Definitely Terranigma. I actually stopped and said, "Wait, what the hell?" when the big twist came about.

Also, some parts of Chrono Cross threw me for a bit of a loop.

I was surprised by Bioshock, as well. Braid had a pretty good twist in there. However, here I'll pull out the undying love I possess for Tales of Symphonia, and put my vote in for that. I won't say WHY. If you've played the game, you probably know some of the parts I'm talking about. If you haven't, go play it now, THEN you'll understand.

The Portal twists would have been shocking, if the Interwebs did not talk about them non-stop before I could play it.

The most unexpected twist for me was from Tales of Vesperia. *SPOILER ALERT* Ravens revelation has an Empire spy. I liked his character so much, and too feel backstabbed like that hurt.

Honestly, if you couldn't predict what was going to happen in ToS, apart from the odd deus ex machinas strewn throughout the story, then there's something wrong here.

Not that it wasn't a great game regardless of being predictable.

Heh I am going to have to go with Secret of Evermore for the SNES, I mean c'mon the butler did it, and yet although that was not a huge shock it just made you laugh and feel all the better for it, so the twist was how well they pulled it off I thought.

Why are you making me say this? In FF7 when Aeris got axed, or rather sworded. PC's dont die! What craziness is this?

I actually liked the plot twists in Golden Sun. And may I say, the original FF had that thing with the time loop that was rather boggling at the time.

Gothic. Many of the major events in the game were surprising and yet totally appropriate. It was quite good.

Actually, the ending to Half-Life 2: Episode 2 I didn't see coming. While I don't think Ep 2 was the best, the story and in particular the ending from it has me hanging out for the next episode.
Yep, it's one of the few cliffhangers in a game that didn't piss me off.
Even though the episodes were relatively short, as I thought they would be, it did surprise me that it flowed so seemlessly from HL2, and a few of the twists were very good.

Glad I'm not the first one to say it. Plus, finding out that
Cloud may not have existed and might be just a clone, and then finding out that he really was a person but all his memories were false and belonged to someone an easily forgettable NPC mentioned in a town you don't visit more than once? Cait Sith being controlled by Reeve? Lucrecia being Sephiroth's mother? That game had it's fair share of plot twists.

Also, Persona 3 and 4

Travis' sister murdered his parents and he's being strung along and tricked into killing super powered assassins by a woman who is married to his long lost twin brother just because she's bored. Then Travis kills his sister and finally has a duel to the death with his brother. That whole game was just a trip. I am so glad that game is getting a sequel.
Also by Suda 51, Killer 7. I love the concept of the Heaven Smiles and the seven killers being part of Harman's psyche.

Im going to have to say Final fantasy Tactics because there was a plot twist every two missions or so and the guy who stole the princess was the hero!
