The ending of Metal Gear Solid 2 [http://tvtropes.org/pmwiki/pmwiki.php/Main/MGS2Ending] basically is one big plot twist, taken to a ridiculous extreme.

A friend/family member who you thought was dead is actually alive but was horribly deformed/mutilated and fights you as the end boss, or orchestrated the whole thing for some reason.

The new villain isn't really a villain, he was blackmailed by the old villain.

Second Sight had some insane plot twisting towards the end. I actually really loved that game. Why do i never hear anybody else talking about it?
How can a game where you can possess people, make them kill all their friends, throw them off a cliff, steal their identity, then blow something up with your mind not be epic?
That the powers you thought you got from a ghoulish experiment, you actually got from some ghost kids of a ghoulish experiment. That 2/3 of the game happen as a vision of the future. That the time you thought you were having flashbacks of your past, were actually the present.
The list goes on.

All the characters are really just personalities in a murderer with multiple personalities.

Aliens are allergic to water
We give the alien mothership a computer virus that disables their shields
The aliens can't cope with earth bacteria
Samuel L Jackson caused all those disasters to try to find a superhero
It was the plants. And you just watched 90 minutes of people trying to run from an invisible airborne toxin. I want that hour and a half of my life back M. Night Shymalan!

It turns out the bad guy was pulling your strings like a puppet and has made you help him out.

But, really, all these can be summarized as "something turns out not to be what it initially appeared to be in a dramatic fashion". Isn't that the definition of a plot twist? And there are only so many because there are only so many things that can later turn out to be what they weren't in a dramatic fashion. I mean, who cares if that ice cream you were eating later turns out to be frozen yogurt?
