I'd actually enjoy having Wendy as a playable character.
And more places to explore and travel, like the North Pole, the Middle East, China and/or Japan, London and visit Zombie Pip.

There's so much more they can do with the canon!
Yeah, and you know, part of me is hoping for a scenario where the New Kid temporarily dies and as a result, has to spend afew hours exploring heaven AND hell, interacting with certain deceased South Park characters, like Pip, or maybe even Ms. Crabtree, yeah, we'd be having the New Kid make friends from beyond the grave.

Heck, we could even go further by having the New Kid befriend God and Satan, and possibly even have a boss fight with Saddam Hussein.

certainly would sound like South Park material here, wouldn't it?

I've always preferred my Southpark more innocent and down to Earth (take out the aliens stuff and over the top nazi zombies).

The first game explored medieval style tropes and I'd imagine Southpark could have a lot to say about the current overwhelming popularity of Superhero's in the media. Essentially make the game about The Coon, the kids with weapons, professor chaos, etc.

From a gameplay standpoint I'd want to see a bit more depth in the combat system. More selectable playable characters ideally including playable females and adults from the show. Perhaps a bit more player choice in the experience so long as it doesn't muddy the story too much.

I'd personally want to keep puzzle solving to a minimum. People are playing these games to keep the story and dialogue moving rather than endure the space ship or sewer sections of The Stick of Truth.

The first game was fantastic.
They really wouldn't need to change much to make a second one interesting.

More places, better spread out quests, more being available at different points in the game instead of being lumped at the start, and most important of all...

A Defend optionMore badass female character like Wendy who is pretty cool being playable.

A larger game world certainly wouldn't go amiss. Seriously, I wasn't expecting some massive open world, but a map that you can pretty much explore in its entity within the first few minutes gets really old really fast.
To be fair, it would be a pretty easy to pull off, all you'd need to do is copy-paste most of Stick of Truth's gameworld, add some more availible locations (or at least open us to new locations like Ike's room in the Broflovski's residence), and add afew more maps of places outside of South Park, so in the same dev time it took to make Stick of Truth, they should be able to add plent of other places.

Mysterion. All I wanted when I played it was Mysterion, and I was disappointed he wasn't in.
You can't play as Mysterion when Kenny is busy being a princess, that would be silly.

I'd like to have a rebalancing of the leveling system so I don't hit the cap halfway through the game. Other than that, just more everything.

Well, that's unless the New Kid faces another nighttime situation where he has to fight baddies on his own, there could be a scenario where the New Kid encounters Mysterion and a misunderstanding causes them to fight, and a sequel could even get away with making the fight with Mysterion a supposed-to-lose fight by virtue of how Mysterion, as Kenny, already knows all about how the New Kid fights and likely has prepared for anything the New Kid can throw at him. And after the fight as well as after Mysterion as a chance to explain himself, Mysterion could become a guest star party member as he and the New Kid work together to solve whatever problem Mysterion is looking into.

I liked everything except the combat, and that is a big shame because the game bored me long before the end. One way to fix this is to ramp up the difficulty and use a combo type of combat. I've been playing Radiant Historia and there you have to consider not only your individual attack strength but the order of your party attacks and how they combine together. This would make the game more like an adventure valuing creative thought above mathematical calculation.

Well, the game certainly doesn't need a sequel to be honest. At least they should do a remastered version or something for PS4 and the Xbone...

I'm not too sure about the whole 'Doesn't need a sequel' bit, there's still afew unanswered questions about the New Kid's past and his current status after the events of the game, heck, it's still left up in the air whether or not the U.S Government is gonna go after him again after their attempt to do so near the end of the game was botched. Not to mention the fact that the New Kid has done a few things in his adventures that can have considerable impact on some of people in South Park, or even the town itself as a whole (or maybe not, considering how often South Park tends to run on status quo at times).

Plus, the town of South Park itself still has a huge variety of characters and places that haven't been seen or explored yet, giving us plenty of potential scenarios one can fit into a game with a similar length to Stick of Truth.
