I have yet to be deeply moved from a game so much that I was brought to tears.

I was crying from how bad the laughing scene in Final Fantasy X was though. It made me laugh so hard that I was actually having tears run down my face.

The ending of Shadow of the Colossus, and in a less serious tone, I was moved to tears during the final level of We ♥ Katamari, by how huge it got.

OT: Taking down a Colossus in Shadow of the Colossus. They are just such beautiful creatures... just minding their own business. And here comes you and you kill them. Whether the ends justify the means or not was/is up to you.

Damn thats an amazing game...

One part that really got to me in any game was in Prey. I had to play through the majority of the game trying to rescue Jen, only to find out her body had been attached to an alien, and I had to put her out of her misery after coming to the realization that there was nothing I could do to save her.

Cait Sith sacrifices his (admitedly false) body to save the world. Even though a replacement shows up in no time I find it really sad. The relevant part is roughly 3:00-6:00:

Drakengard - even though the game's music was terrible imo, story was great.

Also, FF8 ending had me <:'( something terrible at one point. No spoilers :p

Legend of Dragoon - End of Disc 1 is all I'll say too.

... And the very end of the game.

Oblivion Dark Brotherhood for me as well, mainly because of how i did it.

Antoinetta Marie especially: I hit her with a potion of my creation which paralysed her, and slowly drained her health and fatigue 1 point for 500 seconds, while beating her with a club that did 2 damage. It was only afterwards i regretted it. I rather liked Antoinetta Marie.

Well I'd make the most sense as he is one of two characters who uses a gun, but you sure it was Magoichi?
