I really can't help but feel bad for "Mercer". I mean Mercer spread the virus yes, but his weird virus clone takes all the blame. I mean "Mercer" turned out to be kind of a good guy and i actually liked him at the end, which really makes it hard for me to actually be the protaganist in Prototype 2 cuase i really don't actually feel the motivation to kill "Mercer". If anything i just want to give a man-hug.

Zeus, right? Well, there's a comic-form back-story to the second game, but that's basically it. He loses faith in humanity, basically. I don't know if you've played through the second game, but it's still a really weak reason for his personality to change so much. Also, I can't believe a few human beings could make him do what he does in the second game. The second game itself didn't give me any motivation to kill him either, I still want a better explanation for all that happened in the second game. I refuse to believe Zeus is as stupid as he seems in the second game.

I both feel bad for Zeus and a need to know more about his reasons. If they just killed him off then they really left the character half-done.
