Rabbites, they're just so cute and squishy (like living peep candies) and explode if you poke them.

That or moogles, ever since the time in Crystal Chronicles, because it encouraged me to 'paint it' something so random, cute, and right up my alley of harmless deviance to digital creatures.

I'd say the critters from Warcraft, but it wasn't the creatures so much as the sport of invisible sheep hunting that made them memorable. Polymorph enemies, turn them invisible, wait a few seconds, send fireball.

Yes, I realize two of those examples aren't harmless, but I settle for what the game system will give me in the lesser times.

This is hard though I guess I would have to pick the Asari from Mass Effect though there are a bunch of other cool ones like the Selkath and the Mandalorians from KotOR and the Salarians are all pretty cool too.

They are beautiful.

But I personally like the utter sense of mortality generated by The Reapers from Mass Effect. This species wipes out every lifeform that's developed to a certain point... And they've done it more than once! It's like your species has an expiration date on them before they are competely destroyed...

They're just trying to get by and propogate their species, a headcrab latches onto a guy, turns him zombie, he trudges up to the nearest dude who happens to be Gordon Freeman, gets shot and dies.

Its brilliant!

(WIth regards to the Flood, I know that the Flood beat up an ancient race so much that they were forced to commit a galatic exterminatus with an array of big hula hoops, but to me you do not get that feeling of being overcome or destroyed by the slimey buggers in game, at all, they just seem so weak and downright silly even. I think we've had enough of power armoured big silent dudes for now, if there are going to be future Halo games there needs to be a Halo prequel set in the Forerunner-Flood war, done right it would be bloody brilliant.)
