The Super mutants are of a different variety than what was out west and come from were vaulttech had smuggled away some FEV for there own experiments, so thats not really inconsistent at all.
I agree about the brotherhood lyons group should have been the outcasts and the supposed bos outcasts should have been the bos. Having to work with them is a lack of choices on the developers part not a lore inconsistency.
"Well...uhhh... they secretly hid more F.E.V. somewhere in D.C." is honestly something I'd expect from a bad fanfic, not professional developers. It's been a while since I played the old Fallout games, but I'm fairly sure it was made pretty clear that the F.E.V. was a one time thing. Finding it in D.C. really makes no sense.
As for the Enclave, while they were surely not completely wiped out in Fallout 2, but them suddenly gaining new bases out in the East Coast with such a sizable army was just flat out silly. Again, while not wiped out, they were not supposed to be such a major threat as they were in Fallout 3. It's like finding out the Empire had a 2nd Death Star all along.

Way to forfeit the argument there, bro. But no, I'm not a fan of Interplay. They ruined Fallout with that sub-par console game (And even wanting to make a sequel).
I'm surprised they're still around, even though they're only a shell of what they used to be.
