SOAD has a couple of good anti-war songs, as well as Hero of War by Rise Against.

But Edwinn Star takes the gold.

You already said it, "Born in the USA." Not because it's necessarily the best, but because a fair number of people don't know it's an anti-war song, and think it's patriotic, because all they hear is the line "Bone in the USA," and not the rest of it. It's hilarious when you clarify that it's anti-war, and to see their reactions.

Holiday in Cambodia is a good one, so is War Pigs.

Although, when you think about it, Cambodia wasn't about a war, that was a genocide, an absolute slaughter.
