crap...this is hard, one of my fav eras of gaming...uh....forget it, I will just say all I like: Jak series, Shattered Union, and Crimson Skies.

Much as I love Viewtiful Joe, that show was pretty terrible. It didn't getthe tongue-in-cheek humour of the series and tried to play things as if Joe was unironically cool.

Viewtiful Joe would actually be a contender for this title for me...but it's got so much competition; Metroid Prime, Resident Evil 4, Bully...

I think I'd ultimately go with Bully as my favourite, but Metroid Prime is breathing down its neck. Bully had such strong characters/voice acting as well as such terrific humour that I'd love it even if the gameplay wasn't airtight (it's nothing amazing, but there's no glaring flaws either.) It also might be the only smoothly-controlling game Rockstar's ever made.

Silent Hill 2, I guess out of that era there has yet to be a game which, in my opinion, can surpass this one. It's just so mindeffing... ^-^

As more-or-less everyone else has said, Legend Of Zelda: Wind Waker is pretty high on the list. However, it's vying for first place against Super Mario Sunshine which was in fact the first console game I ever owned for myself.

And though it isn't my favourite, P.N.03 deserves a mention. I picked it up a few months ago after remembering reading a good review of it back when the GameCube hadn't been out all that long. Cheap on Amazon, it was well worth it, really rather fun for my shorter gaming sessions.

For the gamecube, windwaker, nothing else comes close for me.
For PS2? Ratchet & Clank 2. Only thing that comes close is number 3. And gladiator/deadlocked, because although the platforming went away, they perfected the weapon customisation, and the combat. Put that into a classic Ratchet & Clank adventure with more guns and you have a pretty perfect game.
For those not knowledgable in things Ratchet & Clank, I'll just leave this here...

I remember buying a 2nd hand Gamecube just for Resi4 (when they said it would be GC exclusive) and then ended up REALLY enjoying SSBM.
Not as much as Windwaker, which i found in the diskdrive of my GC when i bought it home. None of my PS2 games were really memorable at all though.

Many, many games from that era were just awesome, but the ones I truly enjoyed when my Cube was still working and kicking and when I still had my PS2 before 2004 were:

Cube:
*Wind Waker
*Eternal Darkness
*F-Zero GX (much, MUCH better than F-Zero X, in fact, this may be my favorite racing game of all time)
*Soul Calibur 2
*Paper Mario: Thousand Year Door (a Thousand times better than the N64 original)
*Metroid Prime (you must did something right if I still consider Prime one of the best games for THIS generation with Trilogy)
*Super Mario Sunshine
*Resident Evil Remake (I don't know why many people don't like this game, this game scared the shit out of me more than the original)
*Resident Evil 4 (the Wii version is better, but I still enjoyed this game a lot)

PS2:
*Metal Gear Solid 2: Sons of Liberty (my only reason to own a freaking PS2 and the wait was so worth it, with flaws and all)
*Devil May Cry (love at first sight)
*Onimusha 2 (the first game was great and the sequel was better, I wonder why Capcom hasn't give some love for good ol' Onimusha yet)
*Silent Hill 2 & 3 (still some of the best horror games I've ever played)
*Kingdom Hearts (before Square made the story bat-shit crazy, before the spinoffs, there was only a Keyblade and lots of baddies)
*Final Fantasy X (I never actually finished this game, but up before facing Jet, it was a wonderful journey up to that point)

*Metal Gear Solid 3 (I played this game with my cousin after I stupidly sold my PS2 and this game made me regret it so much)
*God of War 2 (same with MGS3, awesome game)

I never got to own a GameCube but I loved Metal Gear Solid 3 on the PS2 and I liked Gun on the Xbox.

The Wind Waker. What more can I say about Wind Waker?

Man the last generation was awesome. So many great games, just so many I'm overwhelmed by nostalgia. RANDOM LIST TIME!

Resident Evil 4, Metroid Prime 1 & 2, Mario Sunshine, Ratchet and Clank, MGS3, Halo 1 & 2, KOTOR, Twilight Princess, thats all I can think of, the nostalgia is just too much for me to remember anything else.

BLACK for the xbox, exellent fps with stunning graphics if you think about the hardware in the xbox

Had a lot of fun with my friends playing Star Wars Battlefront 1 and 2 on ps2, also God Hand was freaking awesome, never got to play shadow of the colossus or much gamecube unfortunately. Oh yeah Burnout 3 was amazing too.

Out of that list I only owned a PS2. There were SO many good games during that era so I'll try my best to make a list of my favorites (and in no particular order):

Genji: Dawn of the Samurai - Beautiful game even today imo
Final Fantasy X - Need I explain?
Metal Gear Solid (3?) Snake Eater - The only MGS I ever got pulled into, enjoyed, and finished
Burnout Revenge - Adrenaline rush
Ace Combat 4: Shattered Skies - Final Mission was so annoyingly epic =D
Star Ocean: Till the End of Time - A bit grindy but I loved the characters and unfolding story
Dynasty Warriors 3 or 4 - Can't remember which one, but my friends and I played the living hell out of it, Zhou Tai was my fav character followed by I think it was Ma Chao? (the sweeping lancer, not the thrusting one)

Favorite game of last gen: Mario kart double dash. Still play it frequently, love every minute of it. Based on rough estimates, I've spent close to or upwards of 200 hours on that game.

Call of duty: big red one
Battlefront series
Tony hawks pro skater 4

No dreamcast titles yet, but once I get the boot disc to play foreign games I think I'll like headhunter.
