The galaxy class from Star Trek is pretty high up on my list.
Serenity is cool too in it's own way, despite being an unarmed transport.

I have many favorite starships, but the one that just comes ahead of all the rest is Spike Spiegel's Swordfish II. It looks ridiculous, and has ridiculous weapons. Plus it's red. Red means it goes faster.
And I know this technically isn't a spacecraft, but the Snowspeeder always had a place in my heart. I think it was my first favorite fictional machine.
