Change the human male models in WoW to something that actually looks like a human, and not a smaller, pink Orc.
Another WoW one, on RP servers had GM's that actually do something to actively enforce Roleplay.
Pokémon games - give up on the 2D battle system and replace it with something more involving, like possibly taking control of the summoned Pokémon and running around fighting? enabling the ability to dodge attacks with something other then sheer, pre-programed "luck"
Also, while they're at it, make the entire game 3D and let the wild Pokémon encounters be somewhat like the trainer battles, avoidable if you see them in time.
The amont of times i've walked through a mountain path or a cave and thought to myself "If i see another God-Damn-ZUBAT or GEODUDE one more time!!"

Make the Batman Begins game not fail it was so close to kicking major ass it wasn't as if they did not try.
Make Mass Effect able to load itself on the 360.
Make Lair not suck by including stick controls from the outset.
Put online in the PS3 version of Virtua fighter 5 and have it use dedicated servers.
Make it possible to side step in DOA4
Give DMC 4 a Ninja Gaiden style camera with a threat ring like in ZOE 2. Give Nero a blocking mechanism and explicit control over Yamato. Get rid of that silly Exceed system, replacing them with more Devil Bringer attacks. Give Dante his own levels.
Make full controller customization standard in every single game.

I would actually make Two Worlds good by changing everything about it.
I would also make a new Legacy of Kain game.

I would change Eternal Sonata so that the case it was sold in had the words "(Iron Ninja's real name here), do not for the love of god buy this stupid game)" written in big letters over the front
Also on a lighter and less Obligitory JRPG hateish note, I would change Rainbow six Vegas (and Vegas 2) so that in Terrorist hunt mode, instead of unrealistically popping out of nowhere and shooting you in the back, from the room you had just cleared which has only one point of entry. That Terrorists whould all spawn at the start of the match and quickly spread out to defend points. also I would either like to be able to shoot through concrete walls and pillars, or the for the terrorists to have that ability taken away from them.

I'd take Devil May Cry 4 and make the entire game feel like the first twenty minutes.
