I'll let you in on a little secret. Writers don't operate in a vacuum, so everything ever written is fan-fiction to one degree or another. Write the story, go as far as you feel the need to. Maybe at some point, face-lifting the characters may seem appropriate, but don't worry about that now. Just write the story. Send me a link, I'll read it and tell you the truth.

Wait, so people try to write fanfics in Japanese? Why the hell would they do that? I can sort of understand watching anime subbed, but what could you possibly gain from reading prose in a language you don't understand?
I hate that. The story is in english, with Japanese words thrown in. Like:
Sakura walked into the room, and Tomoyo was holding a kitten.
"Oh KAWAAIIII!" Sakura squealed.

NO. STOP THAT.

Naruto is a good example -- none of them write anything close to an actual fan-fic, they just fill up entire forums with different kekkai genkai because they think they're awesome for knowing that "gan" means "eye"

Not in Japanese -- in Engrish -- almost all of it in English with a few mistranslated Japanese words and dodgy names that would get people laughed at if they actually lived there, and it easily among some of the worst Fanfiction out there.

Its not just the case that most of it is laughably bad, as with most fanfic -- literally all of it is horrendously awful because they spend so much time messing around on the translator they have no time to write anything that would ever pass for a story.

I write fanfiction (I'm also a 'real' writer but I write fanfiction to take my mind off things when my own stories are frustrating me) and to be honest the only thing that bothers me about fanfiction is the amount of incest you can find, the horrible grammar and people not understanding the characters they write about.

But as you said you're using the universe as a foundation and not involving any main characters soooo just make sure your own characters stay in character and that you don't have bad grammar. XD

A piece of fan fiction can be taken seriously, such as with Wide Sargasso Sea. It's essentially a piece of fan fiction of Jane Eyre, and it's pretty much treated as canon. Which is annoying, as it's quite bad.

[spoiler/] There's a kind of porn that originated in Japan, called henta (I think that's how you spell it). Its normally characterized by young girls, with unproportional boobs to their body and age, being pretty much raped by tenticle monster kind of things. Henta is not limited to tenticle monsters and is often know as anime porn. So a connection between fanfiction and henta is not farfetched, and in darker parks of the internet (ie Newgrounds)its not uncommon to see some of your favorite cartoon characters having sex. I'm tempted to say as soon as the first letter gets typed, but I am aware there can be good ones out there.
So, I'll say when an established character gets involved in a non canon romantic relationship. As soon as you bring romance into a fanfic the entire thing goes to hell.
And sex is when you've gone past the line of no return and are now jumping off a cliff.

The best fanfics, or at least tolerable ones would be ones that exist in a universe but do not involve any of the main characters or even any important supporting ones. The only fanfics I could stomach are ones that use the logistics of the chosen universe, but have original side stories that have little to no bearing on the actual story. Anything else risks (and often times involves) major out of character moments.

I read a fanfic of Borderlands, which tried to portray the reasons the protagonists were hard up for cash and hunting for the Vault. And it showed the Siren as so desperate she turned to prostitution. That's not the kind of character she is goddammit!

But anyways, that's the perfect example of shit you DON'T do. Hard speculation in a demeaning fashion can seriously piss some people off. I mean, Borderlands didn't even have that great a story (and the worst ending, IMO), but c'mon.
