Well, many details sort of crop up

- Water Towers infecting people?
- Mission types end with a scoreboard and a slowdown of the character
- The military is undeniably evil (due to the US administration?)
- Slow motion type attacks? Cole's precision aim and Alex's regular lock on
- A Quarantine in both games? (This was before the H1N1)

It reminds me when MGS4 was released after RE4 and the controls were pretty similar, but that's because RE4 managed to make over the shoulder the de facto aiming scheme.

There were no water towers, mission screens or slowdown effects in GTA4

however, certain things make sense without needing to be a conincidence

- GPS with mission icons
- Side missions including racing or combat

Plenty of similar concepts, but the two are radically different when you sit down and play them. Infamous, you play against supergangs, and eventually some form of heavily Sci Fi military units. In Prototype, you either fight against zombies and/or a military with a Call of Duty level of realism.

And Infamous doesn't have you being nearly as evil with what you do aside from story choices, in Prototype, you are intended to massacre the largest possible number of civilians and enemies each mission.

There are plenty of other differences, although you do have a point.

Short answer: They aren't.
Long Answer: They only share similarities in concept being sandbox superhero/villain games, but differ radically in actual gameplay.
