Where are all the hospitals? Sure Pokemon do all the fighting and heavy lifting, but surely humans eventually get hurt or sick somehow, where do they go?

Another thing, capturing Pokemon in a way is kind of cruel, especially if you just stow them in the PC and never use them, only catching them to fill out the Pokedex. Why aren't there any protest groups? There's gotta be some people there who don't approve of people capturing powerful animals and making them fight each other.

Dude, Nintendo never uses logic when they make their games. It's not just pokemon, it's also in Mario's world of various titles, its in the Legend of Zelda series, its in the Metroid series...
Well, if you really want an explanation, just tally the logic of pokemon under the "Nintendo Logic" category and be done with it. After all, it's a game where adults send 10 year old kids out into the wilderness unsupervised and completely not worried about their safety what so ever to encounter or capture these deformed and gigantic animals that could totally rip these kids to shreds using balls that can go from the size of a golf ball to the size of a softball by pressing a button.
