Since I'm the antagonist, I can't use the theme Emiya which would guarantee my victory, so I'll have to go with this from the visual novel Fate/Stay Night:

It does depend on the game, I always thought this would be my theme if I were a Pokemon boss fight.
In the case of your other genre boss fights then this one suits me well.
As the fight goes on it becomes more intense then the music changes into this.

Well, if I were a boss in a JRPG, there is only one track that I could choose.
Tell me that wouldn't make you think the boss you're fighting is going to be one tough sunuvabitch.
If I were a recurring boss in a JRPG, the first encounter would be set with this, possibly an instrumental cover though I'm not sure it would have the same effect without the lyrics:
If I were a Sephiroth-style baddie with a final, non sequitur always-lose battle with the protagonist before the end of the game, that particular fight would be:

Speed Jazz of course. I like to play a mix between a rogue and a gunslinger, so the boss battle I would put up would be fast paced and intense. When the protagonist bursts into my main quarters, they'd find me lounging on a sofa with glass of whiskey in hand. I'd mutter a short congratulations, tip my hat, and hold up a bottle as if in toast to them. I'd then throw it at them and, upon them catching it, shoot or throw a knife through the bottle at their face. Then:
