For me it has to be Spirited away! Sure, its the only feature length anime movie I've seen, but its damn good! If we are talking about anime in general however, I'd have to say Elfen lied, it is THE best anime series I've ever watched. Umineko no naku koro ni come in close second, despite the utterly shite ending.

Also I predict a lot of Ghibli for this thread.
. . . And you'd be right.
I couldn't possibly go past Grave of the Fireflies. I preactically can't look at the cover in a video store without welling up and shedding a single tear. It is the saddest film I have ever seen in my entire life, bar none.

Grave of the Fireflies, it was a very moving work of art.

I found the Umineko no Naku Koro ni anime to be somewhat incomprehensible throughout, and not only in the good way like its sister series. With tons of omissions from the original VN materiel, many subtleties and character nuances (especially regarding Bernkastel's more cruel streaks) apparently disappear. If the Chiru answer arcs games are ever animated, it might form a whole that's ultimately worth watching, but I for one find the existing season is tough to like.

Near impossible to decide between Spirited Away, Princess Mononoke and Howl's Moving Castle (although I do love Nausicaa, Laputa and Porco Rosso too).

For non-Ghibli though, I'd go with Ghost In The Shell: Innocence. Beautiful to watch and with the studio's usual high-quality story.

Either Princess Mononoke, or Howl's moving castle. I just bought Grave of the fireflies too, so we'll see how that goes...

I'm tempted to not list Studio Ghibli ones, but like Casimir_Effect said:

For a non-Ghibli one, I would go for the Broly: Legendary Super Saiyan DBZ movie. I love it to bits.

End of Evangelion is my personal favorite. Though Adolescence of Utena runs a close second.

I'll take a different tack from other posters and say my favorite Ghibli film is Porco Rosso. Though I did REALLY like the English dub for Howl's. (I love the scene where Howl gets hurt and Bale uses the EXACT same voice he uses for Batman, made me do a double take the first time I heard it)

I loved trying to figure out the mystery, the world that existed around them and the relationship between Beato and Battler, but as you said, it kind of goes spare towards to end. Plus it just has stuff happening that comes totally out of the blue, such as the confrontation between Ange and the random woman. As you said though, if they ever animate the second part, which is unlikely due to poor sales, it would actually be worth buying, but until then its interesting, but not particularly satisfying.

Millenium Actress. I usually get awkward with romance sagas but this one is more than that, with a nice mix of comedy and heart. Heck it got me watery eyed by the end of it!
That and Gundam Wing Endless Waltz was very well put together, putting a tangible storyline to the end of the series
