Doctor Who and Firefly. I read a fanfiction wherein the two met, it was unspeakably awesome, now I want to see it made reality.

On a less serious matter (and considering this is hardly serious to begin with that is saying something), Metal Gear and Metroid, if only for the inevitable Snake/Samus that will ensure. Bow chicka bow wow.
