call me a geek if you will (most people do) but as ive been playing twilight princess lately, all i could think about at times is how the recurring bad guys have evolved over the millenia that have passed sinse the OoT and MM days, i can only think of two off the top of my head

1- decu baba, have grown thorn-like teeth and can maintain function of their heads even once severed from body
2- skull kids (not a bad guy, i know), they can now use magic on themselves and their surroundings

i know some may call this just new stuff the creators felt like flinging in, but i say its evolution dammit!

(also it seems like pea hats have actually devolved seeing as they can no longer attack or even move purposefully)

I would say that the grass has evolved into better rendered grass as the series goes on.

Dark Knights have evolved too.

i assume by "elements" you mean the changes between generations?

in that case no! of course not, the trick with keeping a long series sucessful is maintaining consistancy while still keeping it fresh by giving the villains new, but believable, abilities. i was thrilled when i saw a skull kid using puppet magic because that really kind of makes sense when youve seen them on the N64. also you have to give him new items and such

i dont know if those were dark nights in twilight princess, in the previous ones, the DK were magic powered golems, when you beat these ones their armour came off revealing they were people

They were people shaped, not necessarily people. Evolution strikes again!

but the point still stands that the dark knights were never actually living things! they were just hollow metal, the new ones are ACTUALLY knights! i suppose they could be followers of the dark knights but they abviously cant be decendants

Well, in Wind Waker they outright say [http://en.wikipedia.org/wiki/Universe_of_The_Legend_of_Zelda#Kokiri_and_Koroks] the Koroks Evolved from the Kokiri.
I'm not exactly sure, but I think the Zora sage (or whatever) is the ancestor of Medli too, so there's some connection with the Zora and Rito.
Of course, in a world where most land is now hundreds of feet underwater, the only amphibious race dying out and evolving into one that relies on flight doesn't make any kind of sense at all. Zelda was never logical though.

We never do see the second layer of armour taken off so it is impossible to say for sure.
