There's a few I can think of.
Perhaps most notably, Dead Space. I got through most of the game (I think), until I eventually got stuck somewhere. I made the mistake of carrying more than a couple of weapons and not knowing about how the sawblade weapon worked, and so I was hopelessly low on ammo. Also, there was this one elite Necromorph that collapses into a bunch of the little swarming flipping things when it dies, and it freaked me out. So, I dropped it, and never finished it. Don't plan to either, since I dislike horror games.
Valkyria Chronicles is another one. Loved the mix of third-person shooter and strategy, and the game had an absolutely gorgeous art style. But then I got about three-quarters of the way through before I realized I was playing through a bad (but beautifully animated) anime, complete with all the tropes I hate most about anime. Still, since it's out on Steam, I may pick it back up, grit my teeth, and finish it.
Lastly, Odin Sphere. I'm actually have this game downloaded on my PS3, and I plan to finish it...I just haven't gotten around to it yet. Although, I still have a long ways to go, I've not even unlocked the next playable character after Gwyndolyn yet.

Persona 3 - Loved that game, but I got all the way to the final boss and had him hand me my ass. And since the fight is so long and arduous I couldn't be bothered to attempt it more than 3 times.
You missed the most important part. As in, the twist that drives a plot point in the P4: Arena series.
