Clannad and Clannad After Story like many others in this thread has made me shed the manly tears of manlyness. Both Full Metal Alchemist animes also made me cry because of
the death of Hughes. It's his daughter at the funeral that gets me, also Hughes was awesome.
I don't think I ever cried since I turned, what, fourteen, but Clannad: After Story is probably the closest I've gotten. Not only the only anime to do so, the only thing at all.

Excel Saga (seriously. That One Episode where it gets serious... ouch. Poor Excel)
Elfen Lied made me cry and confront my own bleak views on existence and such. Heh. I watched the whole series in a couple of days and spent another entire day weeping sporadically. And, uh, Bokura ga Ita is also incredibly depressing. I mean, on the surface it's like this high school romantic comedy with a stupid female heroine but then you keep watching and all this TERRIBLE stuff gets unearthed and it just depresses me.
Then again, a lot of stuff makes me cry. I'm pretty sure I cried a few times in Gurren Lagann, just because people died.
Fullmetal Alchemist (the first anime) ending. Not to the point of sobbing or anything, but I was pretty much numb for a week afterwards. Extremely depressing ending.
Also, the bridge scene at the end of Nanoha, but I wasn't entirely sober at the time so I'm not sure that one counts.
Some moments within the Dragonball series made me either tear up or almost tear up.
In the orginal Dragonball, when Goku as a kid finally finds out the masked guy he fought was his dead grandpa after fighting him. Almost teared up.
In DBZ when Gohan finally destoryed Cell, then the episode after that with Goku saying he didn't want to be revived. Almost teared up with those two. Did shed a tear or two for the ending of DBZ. Also shed some tears for the final moments of the final episode of Dragonball GT. Yes it was a crappy show successor to DBZ, but I couldn't help within my mind at that time that it was the end of the series, and you'd have to say goodbye to the characters.
Also yeah, funeral of Hughes in Fullmetal Alchemist also brought some tears.
Well, several points throughout Code Geass.
FMA and FMA: Brotherhood got me at some points (Screw you Shou Tucker, you ass).
And then there was that other one from when I was really young, I forget it's name but the protagonist ended up being forced to kill a member of his family.
ga-rei zero came pretty close but i truly shed manly tears when i saw there is no maid-sama second season....omg, just thinking about that it's too hard i can't hold my tears !!!
