As for why the bad guy is usually male, I think in a lot of cases they could be female and have zero effect on the plot.

I think one of hte reasons there may not be a whole bunch of female big bads is becuase gamers expect to have a big boss battle. And protagonists are often big burly dudes...them beating up on the sort of non burly women they tend to have video games probably wouldn't seem all that heroic.
Very often, I've noticed, if the antagonist is a woman, she transforms into some huge demon, or she's an alien, or some other sort of monstrous form...or if she isn't monstrous, then the protagonist is female as well...I suppose to make it easier for the male player to beat up on her.
