Knights of the Old Republic 2 had Darth Traya, although she admits she was only trying to teach you... And then there's Atris, who's just a prick.

And in Indigo Prophesy one of the big bads is in a female form.

I think one of hte reasons there may not be a whole bunch of female big bads is becuase gamers expect to have a big boss battle. And protagonists are often big burly dudes...them beating up on the sort of non burly women they tend to have video games probably wouldn't seem all that heroic.

Very often, I've noticed, if the antagonist is a woman, she transforms into some huge demon, or she's an alien, or some other sort of monstrous form...or if she isn't monstrous, then the protagonist is female as well...I suppose to make it easier for the male player to beat up on her.

Portal. Glados is at least based off a woman.
You could also count Vanquish
with the female president being behind it all

Star Fox Assault had Aparoid Queen.
Banjo Kazooie had Gruntilda, so far there are 3 games in the series (some say there was also a GBA game, but that's a lie).

Anyway, Shadow Hearts 3: From the New World has a female as the final boss.

While the final boss of Dragon Age II is always the same female warrior regardless of your choices, the game as a whole has no main villian.

Fatal Frame 1-3 Are all centered around a few female ghosts (although you could argue that it wasn't really their fault).

I think she's one of the most interesting antagonists out there because of that. Best example in this thread imo.

That's a good point. Shadow Over Mystara is a good example of this. The main villain is a skimpily-dressed sorceress... who is actually a giant dragon.

Mega Man X8's main antagonist seems like an exception to this. She sounds and looks like a non-burly (robot) woman, except in spite of that, she's actually a man (robot). Crazy Japanese games and their androgynous characters.

Portal and Portal 2 are the only ones that come to mind.

And in regards to OP; I would only want a villian, male or female, that was a genuinely good character to be the antagonist.
