The fact that no-one's yet been able to play him more than once is probably a factor.
Also, I think that the presence of the cartoons, the shows, and the games have something to do with it as well. Personally, I'm starting to grow a little tired of Deathstroke after Teen Titans, Arrow, and Arkham Origins (And, while we're at it, let's throw Injustice under the bus as well). Heck, even in a series based 40 years in the future, after the guy is dead, the Joker still finds a way to come back [http://www.imdb.com/title/tt0233298/].
So, being tired about repeat performances for some of these characters is not that surprising. Actually, it's a little sad since we have over 70 years of comics to reference from (For both Bats and Supes), and we keep coming back to Joker, Penguin, Catwoman, Two-Face, The Riddler, and Bane (And, for Supes, Lex and Zod). I'm almost tempted to throw in Poison Ivy, Mr. Freeze, and Scarecrow into the mix, but they haven't really received much attention until the last 20 years.
As far As X-Men, aside from Magneto (And his posse) and the government, have there really been any other defining characters in the comic's 50 years that are labelled as threats (And, before anyone posts anything, I mean genuine X-Men characters. Not villains crossing over from other Marvel properties)?
