Personally, I think Samus is coolest because she does/did the whole Sapce Marine (bounty hunter, whaterver) thing first and did it better than today's kill-everything-that-moves-MAIM-DEATH-KILL!!! protagonists today. Also, the fact that exploration and puzzle solving take precidence over shooting makes for varied, and better, gameplay.

Alyx and Glados are hard to beat (Though technically, does Glados really have a gender?). But at the end of the day, I have to go with Aeris of FFVII. I know, half the people will say that loving FFVII is cliche, and the other half hate JRPGs, but something about Aeris as a character just warms my heart. I can't help it. First time a video game actually got to me emotionally.
